Legendary giants
The caves where the legendary giants can be caught can be accessed only after they are unlocked in the Sealed Chamber. This requires bringing a Pokémon that knows Dig to access the hidden room, and then reading the back wall in that room with a Relicanth in the lead spot of the party and a Wailord in the last spot.
Regirock
To solve the puzzle leading to Regirock in the Desert Ruins, the player must go two steps right from the Braille inscription, then two steps down, and then use Strength.

Rayquaza
Rayquaza is found on top of the Sky Pillar, which cannot be accessed until the climax of the Delta Episode. It must be captured to progress the storyline. Even if the player runs from it, defeats it, or loses to it, it will not disappear.
During the battle with Rayquaza, it has Fly instead of Dragon Ascent, but immediately after the battle, Zinnia will replace Rayquaza's Fly with Dragon Ascent.
