The movie starts with Ash, Pikachu, and company stopping by in a house were they intend to watch a match in the Pokémon Baccer World Cup between Elekid and its evolutionary line and Beldum and its evolutionary line. During the match, Team Rocket disguise himself as janitors and ask Ash and co. what they're watching. Brock explains what the Pokémon Baccer World Cup is. After Brock explains and the match ends, a mysterious man shows up after the match in the TV and exhibits its team formed by a Raikou, Entei and Suicune, that quickly drags the spinning-top shaped object in the floating pyramid, which makes Ash and company want to see them live. Recognizing them as legendary Pokémon, Team Rocket start getting excited. A Nurse Joy then shows up, saying that she is very excited for the match. As usual, Brock falls in love with Nurse Joy and, as usual, Croagunk attacks him and pushes him away. Ash then proposes to reach Crown City before the day's end, which is where the most recent Pokémon Baccer World Cup is located. Brock quickly recovers and say that he will lead Ash and Dawn through shortcuts.

Meanwhile, a Zoroark rest in a room of the plane. Suddenly, a Zorua shows up from Zoroark's hair, what seems to Zorua be Zoroark's son. When Zorua tries to jump to his mother's hair again, an automatic door opens, where Zoroark and her son find himselves face-to-face to Raikou, Entei and Suicune. Behind them, business man Grings Kōdai and his assistant, Rioka, stay in a chamber. Rioka tells Kōdai that the final adjustments are ready. Kōdai then shouts "Action, start", which makes Raikou step ahed. Zorua tries to attack him, but Zoroark stops him and drags him to her hair. Kōdai asks Zoroark if she cherishes his son that much, but Zoroark quickly transforms into Raikou. Zoroark fills the area with thunderclouds filled with electricity that ascends to Kōdai and Rioka. In such moment, Kōdai activates an illusion in his bracelet. The thunderclouds penetrate them, but Kōdai reveals him and Rioka as illusions. Rioka then states that she was very surprised, even through she was wearing an engine called illusion canceler. Kōdai then looks to a TV and shouts that even the cameras are fooled. After saying such, he states that the illusions Zoroark shows them are truly wonderful. In another TV, Kōdai's bodyguard, Goon, says that they will be arriving to Crown City soon. After Zoroark turns into herself again and the thunderclouds disappear, Kōdai turns the illusion canceler off and the legendary beasts reveal themselves illusions, turning into small cubes. Some little square spaces on the floor suddenly open and the illusion cubes fall into it. After such, Zorua jumps from his mother's head and foresights the zone. Kōdai says that test is over and Zoroark did a marvelous performance. Kōdai raises his hand and a space in the ceiling, which a Ninjask pop out from there, taking Zorua. After taking it, Zoroark is attacked by some kind of orange laser beams to paralyze her. After Zorua is taken away, she hits the ceiling, trying to go after the Ninjask, but fails. Kōdai threatened Zoroark, that if she wants his son back, she will need to stay obedient.

Meanwhile, Zorua could get off Ninjask in the air ducts. Zorua slams the wall twice and knocks the air duct's wall down. He then starts running in a straight hall with machines. When he's about to escape, a Scizor pops out from the corner and tries to attack Zorua. Zorua avoids the Scizor's attack by doing a backflip and transforming into a Scizor. The foe Scizor becames confused, staring at the transformed Zorua strangely. Zorua mimics all his movements, laughing often. After Scizor shakes his head, Zorua jumps in the Scizor and knocks him out, transforming back into Zorua. A Ninjask tries to chase him, but Zorua infiltrates in a straight hole, which makes another two Ninjasks and two Scizors show up. Meanwhile, Goon is informed of the following scene by video cameras. Zorua finds himself in another air duct. At the dead end of the duct, it starts slamming the wall. After some tries, he knocks out the wall, but finds himself in the exterior part of the plane. He is pushed out of the plain violently and falls off. During the fall, it finds a group of Hoppip, Skiploom and Jumpluff. It grabs one Skiploom's bloom, which spins around. After a while, Zorua falls off, but transforms into a Skiploom and starts floating in the skies.

Inside the plane, Kōdai asks Goon if Zorua escaped. Goon apologies to Kōdai. The business man asks if they still have Zorua's video image saved, which Goon answers that they have, in which Kōdai shouts that it is suffice.

Intending to watch the Pokémon Baccer World Cup being held there, Ash, Pikachu, and company head for Crown City, a town where water and greenery, old streets and modern buildings, coexist in beautiful harmony. The main attraction is that the legendary beasts, Entei, Raikou, and Suicune, will battle the winners of the tournament, led by businessman Grings Kōdai. On the way to Crown City, they meet and join up with Zorua, a Pokémon from far away who said he was searching for his mother.

Meanwhile, Zoroark is destroying Crown City in the guise of Raikou, Suicune, and Entei, due to Kōdai blackmailing it threatening her captured child, Zorua, who actually had escaped and joined with Ash and his friends. Celebi, returning to the town for the first time in twenty years, is presented with its own crisis, due to that prior to the movie, businessman Grings Kōdai discovered Celebi in Crown City, and touched the "ripple of time" that was produced due to Celebi's time traveling. As a result of this, Kōdai gained the ability to have powerful hallucinations that show him the future, while destroying all of the greenery within the city.

Soon, Celebi found itself and Zorua chased by Kōdai's minions. This pursuit forced them into the Pokémon Backer Stadium, where they were cornered by Kōdai, who disables Celebi and captures Zorua in order to blackmail Zoroark once more. Kōdai then finds what he believes to be the ripple of time, and begins to absorb its power. The "ripple of time" ends up actually being an illusion created by Zoroark, who attacks but is promptly defeated by the angry Kōdai. However, Celebi uses the power of the true ripple of time to heal Zoroark, who recovers and defeats Kōdai with the help of the guardians of Crown City.

During the credits of the movie, the news report published by Kurt and Rioka reveals that Kōdai and Goon were both arrested and sent to jail.

Events

In Japan, people who pre-ordered tickets to the movie received a Shiny legendary beast; Entei, Raikou or Suicune. The Shiny legendary beasts can activate a Zoroark event if traded into a Generation V game. A Celebi could also be downloaded in the cinema, but this did not require pre-ordered tickets. Also, Goon's Scizor could be downloaded over Wi-Fi after the movie's airing.
