The "Dawn Seasonal Scout" and "Serena Seasonal Scout" gave players an increased chance of recruiting Dawn (Palentine's 2021) and Alcremie and Serena (Palentine's 2021) and Whimsicott, respectively, during the duration of the event.
 
During this event, players could earn ingredients from battles that could be redeemed in the Shop. Ultimate Ingredient Collection could only be challenged once per day. Additionally, players had a chance to obtain access to the special area Whirling, Twirling, Tasty Battles when completing one of the Ingredient Gathering or Mass Ingredient Collecting areas; this area could only be played once before it had to be unlocked again. Extra ingredients are automatically exchanged with coins once the event is finished.
 
The player could battle using Dawn (Palentine's 2021) and Alcremie or Serena (Palentine's 2021) and Whimsicott to obtain +0.6× bonus ingredients; {{mas|Lillie}} and {{p|Clefairy}} to obtain +0.4× bonus ingredients; and any unlisted {{type|Fairy}} sync pairs to obtain +0.2× bonus ingredients.
 
Full-Force Battle areas were unlocked after completing the story area Thank-Yous All Around. Players were challenged to defeat a large group of opponents, and similar to the [[Legendary Arena]], players could use multiple teams with a limited number of sync pairs, with the opponents' health carrying over between rounds and with previously used pairs unable to be used again until the challenge is reset. {{mas|List of medals|Medals}} could be earned by completing specific missions.
 
Players can trade in items for Serena's Letter and Dawn's Letter to unlock the Serena's Gift and Dawn's Gift stories, respectively.

===Plot===
{{mas|Serena}} and {{mas|Dawn}} invite the player to go into town, in their new Palentine's Day-themed outfits. After meeting up, Dawn and Serena tell the player that they need to start collecting ingredients to make some Palentine's Day sweets through winning Pokémon battles. While heading to a shop to check out some ingredients, they run into an Ace Trainer and {{mas|Cheryl}}. Cheryl tells the group that the Ace Trainer wants to make some sweets for someone close to her, but isn't very good at it. Dawn invites Cheryl and the Ace Trainer to make sweets with her, Serena, and the player, and they accept.
 
After collecting all the ingredients they need, Dawn, Serena, the player, Cheryl, and the Ace Trainer start looking for a place to start making the sweets. They run into {{mas|Lillie}}, who asks the player if they're getting ready for Palentine's Day too. The player says yes, and Lillie tells them that she is making sweets with [[Professor Bellis]] and {{mas|Mina}}. The player's group asks Lillie if they can all tag along with her, and she agrees. Everything is going well with the cooking, until something explodes because of the Ace Trainer. Everyone in the group offers to help out, until something explodes again and the Ace Trainer runs away. Professor Bellis tells the group, along with another Ace Trainer, to look for the first Ace Trainer while she cleans up the results of the two explosions.
 
Dawn, Serena, Lillie, Mina, Cheryl, and the player find the Ace Trainer, who is very upset over her skills as a cook. After brainstorming a bit, the group comes up with an idea that could help the Ace Trainer make sweets without something bad happening. The Ace Trainer is unsure at first, until the second Ace Trainer from before tells her that she can do it. Along with the encouragement of the group's Pokémon and the second Ace Trainer, she decides to give cooking another try and succeeds, making some delicious sweets she shares with her new friends, the other Ace Trainer and her partner Pokémon.

Story events (Japanese: エピソードイベント Episode Event) are a type of limited-time events in Pokémon Masters EX. These focus on a specific or multiple specific sync pairs, but unlike training events, also provide an extra storyline. They previously featured co-op battles that rewarded the player with vouchers that could be exchanged in the shop for items, and now typically feature solo battles that can be completed for gems and other useful items.

Reach for the Top

This story event ran from September 3 to 30, 2019. It was focused on the sync pair Blue and Pidgeot. The "Blue Spotlight Scout!" gave players an increased chance of recruiting Blue and Pidgeot during the duration of the event.

The Girl in Black and White

Baking Buddies

Champion Time

This story event ran from February 26 to March 18, 2021, and reran from February 18 to March 11, 2023. It was focused on the sync pairs Leon and Charizard and Marnie and Morpeko.

Shining Heart of Dragons

This story event ran from March 18 to April 2, 2021. It was focused on the sync pair Champion Iris and Hydreigon.

The "Iris Poké Fair Scout" gave players an increased chance of recruiting Champion Iris and Hydreigon during the duration of the event.

During this event, players could earn Prize Coins from battles that could be used to draw items from a Prize Box pool. Challenge the Dragon Sync Pairs could only be challenged once per day. The player could battle using Champion Iris and Hydreigon to obtain +0.6x bonus Prize Coins; Hilbert and Oshawott/Dewott/Samurott or Caitlin and Reuniclus to obtain +0.4× bonus Prize Coins; and Iris and Haxorus, Brycen and Cryogonal, Rosa and Snivy/Servine/Serperior, or Skyla and Swanna to obtain +0.2× bonus Prize Coins. If the grand prize was drawn from the Prize Box, players could advance to the next pool; the grand prizes included new area info to advance the event plot, 5★ Scout Tickets, Power-Ups, Skill Spheres, a Support Move Candy Coin, and a Tech Move Candy Coin. Extra Prize Coins are automatically exchanged with coins once the event is finished.

This event featured the Full-Force Battle, where players were challenged to defeat a large group of opponents. Similar to the Legendary Arena, players could use multiple teams with a limited number of sync pairs, with the opponents' health carrying over between rounds and with previously used pairs unable to be used again until the challenge is reset. Medals could be earned by completing specific missions.

This event reran from March 10 to 24, 2022. The "Iris Poké Fair Scout" gave players an increased chance of recruiting Champion Iris and Hydreigon during the duration of the rerun. The grand prizes from the Prize Box included new area info, Power-Ups, 5★ Unova Scout Tickets, Skill Spheres, and a Support Move Candy Coin.

Trials on the Isle

This story event ran from April 15 to May 2, 2021. It was focused on the sync pairs Selene and Rowlet and Elio and Popplio.

The "Selene Spolight Scout" gave players an increased chance of recruiting Selene and Rowlet during the duration of the event, and the "Elio Poké Fair Scout" gave players an increased chance of recruiting Elio and Popplio beginning April 19.

The player could obtain travel tokens from the "Challenge Pasio's Trainers" single player battles; the Daily Super Tough Battle could be challenged once per day for additional travel tokens. The player could battle using Selene and Rowlet/Dartrix/Decidueye or Elio and Popplio/Brionne/Primarina to obtain +0.6x bonus travel tokens; Mallow and Tsareena to obtain +0.4x bonus travel tokens; and Hapu and Mudsdale, Nanu and Alolan Persian, the player character and Pikachu or the player character and Torchic to obtain +0.2× bonus travel tokens. These travel tokens were required to progress through the event map and acquire items along the way. The grand prize items include Power-Up items, 5★ Scout Tickets, Support Move Candy Coins, Co-Op Sync Orbs, Ultra Drink Packs +, Skill Spheres, Skip Tickets and Level-Up Manuals.

This story event ran from July 15 to 31, 2021. It was focused on the sync pairs Gloria and Inteleon and Marnie and Grimmsnarl.

The "Gloria Seasonal Scout" gave players an increased chance of recruiting Gloria (Summer 2021) and Inteleon during the duration of the event, and the "Marnie Seasonal Scout" gave an increased chance of recruiting Marnie (Summer 2021) and Grimmsnarl starting July 17, 2021.

During this event, players could earn Fizzy Ice Pops and Tropical Juice from battles that could be redeemed in the Shop. Daily Extreme Battle 1 could only be challenged once per day. Additionally, players had a chance to obtain access to the special area Bountiful Bonus Battle 1 when completing one of the Challenge Team Break areas or Daily Extreme Battle 1; this area could only be played once before it had to be unlocked again. Extra Fizzy Ice Pops and Tropical Juice are automatically exchanged with coins once the event is finished.

The player could battle using Gloria (Summer 2021) and Inteleon or Marnie (Summer 2021) and Grimmsnarl to obtain +0.6× bonus items; Steven (Summer 2020) and Alolan Sandslash, Lyra (Summer 2020) and Jigglypuff, or Mallow and Tsareena to obtain +0.4× bonus items; and Misty and Starmie, Barry and Piplup/Prinplup/Empoleon, or Valerie and Sylveon to obtain +0.2× bonus items.

This event featured the Battle Challenge, where players were challenged to defeat a team of strong opponents. Players could complete event missions by clearing these areas with teams using various theme skills, earning medals and other rewards.

This event reran from July 4 to 18, 2022. The "Super Spotlight Seasonal Scout" gave players an increased chance of recruiting Gloria (Summer 2021) and Inteleon, Marnie (Summer 2021) and Grimmsnarl, Steven (Summer 2020) and Alolan Sandslash or Lyra (Summer 2020) and Jigglypuff during the duration of the event. The Bountiful Bonus Battle 1 area did not return.

The player could battle using Gloria (Summer 2021) and Inteleon or Marnie (Summer 2021) and Grimmsnarl to obtain +0.6× bonus items; {Steven (Summer 2020) and Alolan Sandslash, Lyra (Summer 2020) and Jigglypuff, N (Summer 2022) and Zoroark, or Hilda (Summer 2022) and Grapploct to obtain +0.4× bonus items; and any other unlisted Water- or Fairy-type sync pair to obtain +0.2× bonus items.

This story event ran from October 14 to November 5, 2021, and reran from October 24 to November 10, 2022, under the name "Midnight Battle Ball". It was focused on the sync pairs Morty and Banette and Caitlin and Sableye.

The Light Devourer

This story event ran from November 30 to December 16, 2021. It was focused on the sync pair Lusamine and Necrozma.

The "Sygna Suit Lusamine Master Fair Scout" gave players an increased chance of recruiting Sygna Suit Lusamine and Necrozma during the duration of the event.

During this event, players could earn Prize Coins from battles that could be used to draw items from a Prize Box pool. Daily Extreme Battle 1 could only be challenged once per day. If the grand prize was drawn from the Prize Box, players could advance to the next pool; the grand prizes included new area info to advance the event plot, 5★ Scout Tickets, Power-Ups, Skill Spheres, a Tech Move Candy Coin, and a Strike Move Candy Coin. Extra Prize Coins are automatically exchanged with coins once the event is finished.

The player could battle using certain sync pairs to obtain bonus Prize Coins. The following sync pairs earn +0.6x bonus Prize Coins:

This event featured the Battle Challenge, where players were challenged to defeat a team of strong opponents. Players could complete event missions by clearing these areas with teams using various theme skills, earning medals and other rewards.

Plot

Team Break discover the appearance of Dusk Mane Necrozma and unsuccessfully attempt to catch it. Having being alerted of its appearance, Lillie, Hau and the player search for Necrozma but are interrupted by Team Break. Lillie sends out Lunala and the bond between them makes Lillie's sync stone glow. This attracts Necrozma; however, Team Break attack Necrozma, making it grow mad. Necrozma escapes through an Ultra Wormhole and sends Pasio into darkness. Lillie finds her mother for help who believes that Necrozma is searching for more light despite having already absorbed Solgaleo. They move to a mountain and attempt to stop Necrozma by luring it to Lunala again. Once Necrozma appears, rather than using oppressive force, Lusamine shares her honest feelings with Necrozma and has her Clefable heal Necrozma's wounds. Necrozma finds Lusamine worthy for battle and Necrozma uses Pheromosa for the battle. Days later, it is revealed that Lusamine has partnered with Necrozma which Lillie believes is because her mother's heart is full of light. Lusamine and Necrozma then decide to battle Lillie and Lunala.

Pasio Friendiversary

This story event ran from February 28 to March 17, 2022. It was focused on the sync pairs May and Latias, Skyla and Tornadus, and Raihan and Flygon.

The "May Poké Fair Scout" gave players an increased chance of recruiting May (Anniversary 2022) and Latias during the duration of the event, the "Skyla Poké Fair Scout" gave players an increased chance of recruiting Skyla (Anniversary 2022) and Tornadus beginning March 2, and "Raihan Poké Fair Scout" gave players an increased chance of recruiting Raihan (Anniversary 2022) and Flygon beginning March 4.

The event areas were updated as the event continued: on March 2, 2022, Daily Extreme Battle 1 became unavailable, and Soar with Flying-Type Moves! Part 1, Soar with Flying-Type Moves! Part 2, and Daily Extreme Battle 2 were added; and on March 4, 2022, Daily Extreme Battle 2 became unavailable, and Rage with Dragon-Type Moves! Part 1, Rage with Dragon-Type Moves! Part 2, Daily Extreme Battle 3, Battle Challenge! Round 1 and Battle Challenge! Round 2 were added.
