Cianwood City is a lonely little coastal city separated from Johto's mainland by the sea.  Despite its small size, the city holds a few important locations, including the Cianwood City Pharmacy and the Cianwood Gym.
Goldenrod City
Back in Goldenrod, many areas are blocked off by Rocket Grunts. Head out to the Radio Tower to run these thugs out of town!

Your first stop in Cianwood is the 500-year-old Cianwood City.  Upon hearing of the lighthouse Pokémon's illness, the pharmacist gives you the List of key items in Generation IV, a powerful medicine that should heal Amphy of its sickness. Now that you've got the SecretPotion, you can choose to immediately head back to Olivine City, so that you can heal Amphy and challenge Olivine Gym, or stay in Cianwood city for a bit longer. There is also a Gym in this town (you can even get 02 if you beat the Gym), so it is should be worthwhile to stay longer.
1F
The lone Rocket on the ground floor is blocking the stairs to the rest of the tower. Only Team Rocket members are allowed upstairs, so you are turned away. To infiltrate the tower, it seems that you must now disguise yourself as the enemy.

After dispensing the SecretPotion, the pharmacist offers traditional medicine for sale. This serves like a Poké Mart, but with a much more limited selection than a normal Poké Mart.
Goldenrod Tunnel
The Goldenrod Tunnel is deserted, except for a single Rocket Grunt at the Memorial Photo Studio. Team Rocket had to recruit new members for this operation, but ran out of uniforms. This Rocket decided to "borrow" a uniform from the studio, and suggests that you do the same.

After fooling the Grunt with your disguise, you move to climb the stairs when Silver shows up. He recognizes you and blows your cover, which forces the Grunt to attack. Afterwards, the guard runs upstairs to alert the other Rockets, and Silver runs off, still mumbling about defeating that Dragon Tamer.

The Photographer's House
2F
There are four Grunts on the second floor, as well as a few cowering DJs.

The Photographer's house is on the north side of the city.  There's an automatic camera set up just outside; you can examine it to snap a photo with the ocean as a scenic backdrop. Pose together with your Pokémon and preserve the memories of your adventure!
3F
The third floor is guarded by two Grunts and a Scientist. The locked door on the east side requires a Card Key to open, so climb the western stairs instead.

4F (west)
Mary and her Meowth are being held hostage along with DJ on the fourth floor.

Save Shuckie!
5F (west)
The Director is right here, confined to his office... or he would be, if this was not Petrel in disguise. All six of his Poison Pokémon have the Levitate Ability, so Psychic attacks are their only weakness.

Visit the house to the south of the Gym. The guy inside was bullied into giving his prized Sneasel to a kid with piercing eyes and long hair, and he's afraid that the thief may come back.  He gives you his Shuckle (named Shuckie) for safekeeping (as long as you have an empty slot in your party).  While not worth much on offense, Shuckle more than makes up for it with its strong defense.

When you proceed through the game to a certain stage, he will ask you back for Shuckie. If you say no, he'll say that you are a thief. If you say yes, he'll take it back after letting you take away the Berry Juice that Shuckie is holding...... However, if Shuckie is very happy (has high happiness), he will let you to keep it!

Walk to the north edge of the city, towards the lone house by the cliffs.  There, you'll see Suicune again, after it bolted from the Burned Tower in Ecruteak.  It's still not sure about you, and runs off across the ocean as soon as you get too close.  Eusine shows up soon after, and challenges you to a battle in order to prove himself to Suicune. This battle may be challenging without the correct Pokémon. See below for more information.

It is not long before Silver reappears. He is still looking for Lance, but has no problem challenging you in the meantime.

Counter his Drowzee with Bug-, Ghost-, or Dark Pokémon, and his Electrode with Ground Pokémon. Against his Haunter, your best bet will be Psychic-, Ghost-, or Dark-type Pokémon.

The Cianwood Gym has been redesigned since the days of .  This time around, there are no boulders to shove out of the way in order to reach Chuck.  In fact, the Gym Leader is the first Trainer you'll see when you enter the Gym, however, he is meditating under the cascading water, so he won't notice you until cut off the flow of the waterfall.  In order to stop the water, you need to climb to the top of the Gym's left side, and press the red button on the machinery; this causes the chute to pull backward, stopping the water's flow.  With his meditation interrupted, Chuck will finally realize that you're here to battle!

The Cianwood Gym only allows Fighting Pokémon to train here, so Psychic and Flying moves will be the most effective.  Avoid using Pokémon of the Normal- or Ices, for example, since they're vulnerable to Fighting-type attacks.  While Ghosts have full immunity here, a higher-level Kadabra or Pidgeotto will strike terror into the Gym's macho Pokémon.  Don't get overconfident, though, because Flying-types are especially vulnerable to his Primeape's Rock Slide attack. Also remember that just because Chuck only has 2 Pokémon, that does not mean that he is a pushover. His Pokémon will be a difficult task to defeat. As mentioned above, use a Psychic type Pokémon such as a Kadabra, Alakazam, or even a Drowzee or its evolved form, Hypno against Primeape. A Flying type such as a Pidgeot or Fearow is a not a good idea against Chuck's Primeape because of its Rock Slide move. Poliwrath can be taken out with a Psychic or Flying type Pokémon as well, but a powerful Grass type Pokémon or Electric type move will also send Poliwrath fainted.

|move4=Fury Swipes|move4type=Normal|move4cat=Physical}}

Make sure that you're always attacking when facing Chuck (unless you're using a Ghost-type Pokémon)! You'll never know when his Pokémon use Focus Punch -- the strongest Fighting-type move. If it hits, it'll probably be an instant kill! But this attack requires the user to focus before attacking, so an attack will make the Pokémon lose its focus and unable to attack, no matter how weak the attack is.

Back in Olivine, head for the lighthouse and take the elevator to the top floor, and give the List of key items in Generation IV to Jasmine. She administers it to Amphy, and seeing that it is happy and healed, promises to return to her Gym.
Once he leaves, there are two Rocket Grunts nearby to take out. After that, the next obstacle is the shifting walls. To clear a path to the east exit, flip the blue switch first, then the green switch, and the red switch last. Pressing them in a different order allows you to reach the Smoke Ball in the southwest. Go south and defeat the female Grunt; the purple switch nearby opens a shortcut to the entrance.

Head outside, and you'll receive an important call (don't worry -- you are forced to receive the call, so you won't miss) from Baoba, telling you the Safari Zone is open. If you want to visit the Safari Zone right away, fly to Cianwood City, then get through Cliff Edge Gate and Rt. 47-48. Be prepared that there are some trainers for you to fight, especially that a Double Team will post a big challenge!

Follow the winding hallway to reach an Ultra Ball near the first group of crates. A short distance past that is a single box with a hidden Max Potion inside. Fight the first Grunt and collect the Max Ether from the southeast corner. Head north past the female Grunt and head west. Fight one last Grunt, pick up 82, and talk to the Director. He gives you the Card Key, which opens the shutters on the Radio Tower's third floor. Climb the northeast stairs to the Department Store basement, pick up the Amulet Coin, and ride the elevator up to the exit.

There are no special tricks at the Olivine Gym, where Gym Leader Jasmine specializes in Steel Pokémon.  Steel-types are great defensively, resisting attack from eleven different types.  While Jasmine does have a few junior Trainers this time around, you've already defeated them inside the lighthouse, so you'll only battle Jasmine anyway.  Her Magnemite like to use moves that confuse and paralyze your Pokémon, and her Steelix can kick up a sandstorm that damages all but Rock-, Ground-, and Steels, so bring along plenty of recovery items.  To dish out heavy damage, fight her with Fire-, Fighting-, or Ground moves.  Attacks like Flamethrower, Brick Break, Earthquake and Dig are a great help here. Water moves like Surf may also help when fighting Steelix.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Route 43 (optional)

Before Flying away to battle Team Rocket, return to the gate on Route 43 and speak to the guard there to get TM36 (Sludge Bomb).

Lake of Rage (optional)

With team rocket defeated, the trainer Alton and four new items are accessible on Wednesdays when the lake isn't flooded. The two fishermen can also be fought except on Wednesdays.

Goldenrod City

Back in Goldenrod, many areas are blocked off by Rocket Grunts. Head out to the Radio Tower to run these thugs out of town!

Radio Tower

1F

The lone Rocket on the ground floor is blocking the stairs to the rest of the tower. Only Team Rocket members are allowed upstairs, so you are turned away. To infiltrate the tower, it seems that you must now disguise yourself as the enemy.

Radio Tower

1F

After fooling the Grunt with your disguise, you move to climb the stairs when Silver shows up. He recognizes you and blows your cover, which forces the Grunt to attack. Afterwards, the guard runs upstairs to alert the other Rockets, and Silver runs off, still mumbling about defeating that Dragon Tamer.

2F

There are four Grunts on the second floor, as well as a few cowering DJs.

3F

The third floor is guarded by two Grunts and a Scientist. The locked door on the east side requires a Card Key to open, so climb the western stairs instead.

4F (west)

Mary and her Meowth are being held hostage along with Ben on the fourth floor.

5F (west)

The Director is right here, confined to his office... or he would be, if this was not Petrel in disguise. All six of his Poison Pokémon have the Levitate Ability, so Psychic attacks are their only weakness.

When defeated, Petrel gives up the location of the real Director: in the Underground Warehouse, at the far end of Goldenrod Tunnel. He also hands over the Basement Key.

Goldenrod Tunnel

In the tunnel, you meet a fourth Kimono Girl. She starts talking about a legendary Pokémon, but catches herself and leaves before revealing too much. Unlock the door and head downstairs.

Rival battle 4

It is not long before Silver reappears. He is still looking for Lance, but has no problem challenging you in the meantime.

Warehouse Interior

Follow the winding hallway to reach an Ultra Ball near the first group of crates. A short distance past that is a single box with a hidden Max Potion inside. Fight the first Grunt and collect the Max Ether from the southeast corner. Head north past the female Grunt and head west. Fight one last Grunt, pick up TM82 (Sleep Talk), and talk to the Director. He gives you the Card Key, which opens the shutters on the Radio Tower's third floor. Climb the northeast stairs to the Department Store basement, pick up the Amulet Coin, and ride the elevator up to the exit.

Radio Tower

3F

Swipe the Card Key through the slot, and the shutters open. Take out the Grunt and head upstairs.

4F (east)

Proton guards the east part of 4F. Beat him and collect the Ultra Ball.

5F (east)

Ariana taunts you for not having Lance as backup, before challenging you to a battle. Fight her off, then take the elevator to the top floor.

Observation Deck

Archer, Team Rocket's current leader, claims that seizing the Radio Tower was a means to call Giovanni back from his solo training, so that the organization can reclaim its former glory. Take him on to put an end to their plans!

Defeated, Archer laments that their operation was in vain. Like Giovanni did before him, he formally disbands Team Rocket and disappears.

A moment later, the Director arrives. He thanks you for chasing the Rockets off, and gives you the Rainbow WingHG/Silver WingSS to express his gratitude. He claims that the Radio Tower stands on the site of an old tower, and during demolition, that shimmering feather was found at the top. After he leaves, speak to DJ Mary on 4F for a BrightPowder, and the girl on 3F to get TM11 (Sunny Day).
