Cianwood City
Cianwood City is a small, isolated settlement on the coast of a large island. Despite its distance from the mainland, the area still attracts Trainers aiming to challenge the Cianwood Gym or visit the Cianwood City known for its unique medicine. In addition, Cliff Edge Gate leads up onto the jagged cliffs to the west, where the new Safari Zone is located. The rocks that wash up on the northern beach can be Rock Smash to reveal hidden Pokémon and items.
Route 43 (optional)
Before Flying away to battle Team Rocket, return to the gate on 43 and speak to the guard there to get 36.

Goldenrod City
Back in Goldenrod, many areas are blocked off by Rocket Grunts. Head out to the Radio Tower to run these thugs out of town!

Cianwood Pharmacy
The Cianwood City has served as the local Poké Mart for the last 500 years. Inform the pharmacist of the situation at the lighthouse to receive the IV, a powerful remedy that should restore Amphy's health. After dispensing the SecretPotion, the pharmacist offers traditional medicine for sale.

1F
The lone Rocket on the ground floor is blocking the stairs to the rest of the tower. Only Team Rocket members are allowed upstairs, so you are turned away. To infiltrate the tower, it seems that you must now disguise yourself as the enemy.
Goldenrod Tunnel
The Goldenrod Tunnel is deserted, except for a single Rocket Grunt at the Memorial Photo Studio. Team Rocket had to recruit new members for this operation, but ran out of uniforms. This Rocket decided to "borrow" a uniform from the studio, and suggests that you do the same.
Radio Tower
1F
After fooling the Grunt with your disguise, you move to climb the stairs when Silver shows up. He recognizes you and blows your cover, which forces the Grunt to attack. Afterwards, the guard runs upstairs to alert the other Rockets, and Silver runs off, still mumbling about defeating that Dragon Tamer.

Cameron's House
2F
The house in the northeast belongs to Cameron, a photographer who will periodically appear in many locations across Johto and Kanto. When encountered, he will take pictures of Cameron (Johto) against the surrounding area. After certain requirements have been met, he will also take your picture with individual Cameron (Johto). These pictures are recorded in the Photo Album, which stores up to 36 images on the PC. Outside, he has an automatic camera set up for visitors to take their own pictures with their party.
There are four Grunts on the second floor, as well as a few cowering DJs.

Kirk's House
3F
Cianwood may be isolated, but it is not without its share of crime. The house to the south of the Gym belongs to a PokéManiac named Kirk. He was bullied by Silver into giving up his prized Sneasel. Worried that the thief may return, he asks you to take his Shuckle, Shuckie, for safekeeping. Despite having the highest Defense and Special Defense of any Pokémon, Shuckle's low HP prevents it from withstanding much damage. After enough time has passed, he will ask for Shuckie to be returned. If you agree, he will let you keep it if its friendship is high; otherwise, he takes it back. Before accepting it back, he asks that you take the Drink it is holding.
The third floor is guarded by two Grunts and a Scientist. The locked door on the east side requires a Card Key to open, so climb the western stairs instead.

Cliff Edge Gate
4F (west)
North of the city is a cave hewn into the cliffs. This is Cliff Edge Gate, a cavern that leads to Routes 47 and 48. The new Johto lies farther west, beyond Route 48. Construction is not yet finished, so no one is permitted to pass through right now.
Mary and her Meowth are being held hostage along with DJ on the fourth floor.

The North Ledge
5F (west)
On the north side of the beach is a small ledge at the foot of the cliffs. When you approach, Suicune takes off. It races around the beach before stopping to examine your character again, then runs off across the water. Eusine shows up shortly after, and challenges you to a battle in order to earn Suicune's respect. Use Ghost- or Dark moves against his Drowzee and Haunter, and Ground attacks to deal with his Electrode.
The Director is right here, confined to his office... or he would be, if this was not Petrel in disguise. All six of his Poison Pokémon have the Levitate Ability, so Psychic attacks are their only weakness.

DPcity
When defeated, Petrel gives up the location of the real Director: in the Underground Warehouse, at the far end of Goldenrod Tunnel. He also hands over the Basement Key.
DPcity

DPcity

The Cianwood Gym trains Fighting Pokémon, so Flying- and Psychic attacks will have the greatest impact. Normal-, Ice-, Rock-, Dark-, and Steel Pokémon all take serious damage from Fighting attacks. The Gym Leader, Chuck, can be found not far from the entrance, meditating under the relentless waterfall. But with all the noise, he cannot hear your request for a battle. Climb the left side of the Gym to fight the second Black Belt, Nob. When he sees you, he moves to the left of the highest stairway. Climb the right side and cross the bridge to push the red button. This retracts the winch, stopping the water flow.
Goldenrod Tunnel
In the tunnel, you meet a fourth Kimono Girl. She starts talking about a legendary Pokémon, but catches herself and leaves before revealing too much. Unlock the door and head downstairs.

Both of Chuck's Pokémon know Focus Punch, a powerful move that forces the user to first spend a turn tightening its focus. If attacked during that turn, the user loses its focus and the attack fails. Primeape can retaliate against Flying Pokémon with Rock Slide, and Poliwrath can lull its opponent to sleep with Hypnosis. Both have moves that put Quilava at a disadvantage, while Croconaw loses the use of its Water moves against Poliwrath, thanks to its Water Absorb Ability. This is one of the few Gyms where Bayleef has an advantage.

Jasmine, the quiet Gym Leader of Olivine City, has only recruited two Trainers for her Gym. As they have both been fought already in the lighthouse, they merely express their gratitude to you for retrieving Amphy's medicine. Jasmine specializes in Steel Pokémon, which typically have high Defense and are immune to Poison attacks. All three of her Pokémon are vulnerable to Fire-, Fighting-, and Ground moves, while her Steelix also takes serious damage from Water moves. Her two Magnemite can paralyze and confuse their opponent; her Steelix can whip up a Sandstorm that damages all but Rock, Ground, and Steel Pokémon every turn. Steelix's Screech move lowers the target's Defense, allowing it to deal even more damage with Rock Throw and Iron Tail.

Once he leaves, there are two Rocket Grunts nearby to take out. After that, the next obstacle is the shifting walls. To clear a path to the east exit, flip the blue switch first, then the green switch, and the red switch last. Pressing them in a different order allows you to reach the Smoke Ball in the southwest. Go south and defeat the female Grunt; the purple switch nearby opens a shortcut to the entrance.

Pick up 65 near the Ecruteak gate. As you near the western entrance to Mt. Mortar, a Hiker comes running outside and bumps into you. As an apology, he hands over 04, which allows a Pokémon to move certain boulders out of the way.

Center area
Warehouse Interior
The area between the two lakes is home to another Apricorn grove, in a forested area behind a small tree. Suicune is hiding here as well, and it pushes past you and runs off when you remove the tree. Eusine appears not long after, and reaffirms his dedication to meeting the beast before heading off as well. Grab the Potion and continue east to Mahogany Town.
Follow the winding hallway to reach an Ultra Ball near the first group of crates. A short distance past that is a single box with a hidden Max Potion inside. Fight the first Grunt and collect the Max Ether from the southeast corner. Head north past the female Grunt and head west. Fight one last Grunt, pick up 82, and talk to the Director. He gives you the Card Key, which opens the shutters on the Radio Tower's third floor. Climb the northeast stairs to the Department Store basement, pick up the Amulet Coin, and ride the elevator up to the exit.

Mt. Mortar
Radio Tower
Mt. Mortar is a tall mountain that looms over northern Johto. Inside is a large network of caves, and even a giant waterfall. The high chances of encountering its native wildlife can make getting lost very costly. Surf, Strength, Waterfall, and Rock Climb are required to fully explore the area. The Karate King from Saffron City is training on the lowest floor; venture inside with an empty party slot to receive Tyrogue of his prized Pokémon.

Defeated, Archer laments that their operation was in vain. Like Giovanni did FireRed and LeafGreen him, he formally disbands Team Rocket and disappears.

A moment later, the Director arrives. He thanks you for chasing the Rockets off, and gives you the Rainbow Wing/Silver Wing to express his gratitude. He claims that the Radio Tower stands on the site of an old tower, and during demolition, that shimmering feather was found at the top. After he leaves, speak to DJ Mary on 4F for a BrightPowder, and the girl on 3F to get 11.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Route 43 (optional)

Before Flying away to battle Team Rocket, return to the gate on Route 43 and speak to the guard there to get TM36 (Sludge Bomb).

Lake of Rage (optional)

With team rocket defeated, the trainer Alton and four new items are accessible on Wednesdays when the lake isn't flooded. The two fishermen can also be fought except on Wednesdays.

Goldenrod City

Back in Goldenrod, many areas are blocked off by Rocket Grunts. Head out to the Radio Tower to run these thugs out of town!

Radio Tower

2F

There are four Grunts on the second floor, as well as a few cowering DJs.

3F

The third floor is guarded by two Grunts and a Scientist. The locked door on the east side requires a Card Key to open, so climb the western stairs instead.

4F (west)

Mary and her Meowth are being held hostage along with Ben on the fourth floor.

5F (west)

The Director is right here, confined to his office... or he would be, if this was not Petrel in disguise. All six of his Poison Pokémon have the Levitate Ability, so Psychic attacks are their only weakness.

When defeated, Petrel gives up the location of the real Director: in the Underground Warehouse, at the far end of Goldenrod Tunnel. He also hands over the Basement Key.

Goldenrod Tunnel

In the tunnel, you meet a fourth Kimono Girl. She starts talking about a legendary Pokémon, but catches herself and leaves before revealing too much. Unlock the door and head downstairs.

Warehouse Exterior

Rival battle 4

It is not long before Silver reappears. He is still looking for Lance, but has no problem challenging you in the meantime.

Chikorita Player chose Chikorita: Cyndaquil Player chose Cyndaquil: Totodile Player chose Totodile:

Once he leaves, there are two Rocket Grunts nearby to take out. After that, the next obstacle is the shifting walls. To clear a path to the east exit, flip the blue switch first, then the green switch, and the red switch last. Pressing them in a different order allows you to reach the Smoke Ball in the southwest. Go south and defeat the female Grunt; the purple switch nearby opens a shortcut to the entrance.

Warehouse Interior

Warehouse Interior

Follow the winding hallway to reach an Ultra Ball near the first group of crates. A short distance past that is a single box with a hidden Max Potion inside. Fight the first Grunt and collect the Max Ether from the southeast corner. Head north past the female Grunt and head west. Fight one last Grunt, pick up TM82 (Sleep Talk), and talk to the Director. He gives you the Card Key, which opens the shutters on the Radio Tower's third floor. Climb the northeast stairs to the Department Store basement, pick up the Amulet Coin, and ride the elevator up to the exit.

3F

Swipe the Card Key through the slot, and the shutters open. Take out the Grunt and head upstairs.

4F (east)

Proton guards the east part of 4F. Beat him and collect the Ultra Ball.

5F (east)

Ariana taunts you for not having Lance as backup, before challenging you to a battle. Fight her off, then take the elevator to the top floor.

Observation Deck

Archer, Team Rocket's current leader, claims that seizing the Radio Tower was a means to call Giovanni back from his solo training, so that the organization can reclaim its former glory. Take him on to put an end to their plans!

Defeated, Archer laments that their operation was in vain. Like Giovanni did before him, he formally disbands Team Rocket and disappears.

A moment later, the Director arrives. He thanks you for chasing the Rockets off, and gives you the Rainbow WingHG/Silver WingSS to express his gratitude. He claims that the Radio Tower stands on the site of an old tower, and during demolition, that shimmering feather was found at the top. After he leaves, speak to DJ Mary on 4F for a BrightPowder, and the girl on 3F to get TM11 (Sunny Day).
