Many Cipher Peons in Pokémon XD: Gale of Darkness have Shadow Pokémon.
Cipher Peons serve the same purpose of the Team Rocket Grunts or Team Magma or Aqua or Galatic Grunts. These grunts will either be blocking the way, jumping from the ceiling, or running from nowhere to stop players while they are in Cipher controlled areas.
