Cipher Peons serve the same purpose of the Team Rocket Grunts or Team Magma or Aqua or Galatic Grunts. These grunts will either be blocking the way, jumping from the ceiling, or running from nowhere to stop players while they are in Cipher controlled areas.

There are 4 Peons disguise around the city, you will also face 2 Peons and the 6 Hexagon Brother again, after that there are 8 more Peons in the city before the Admin.
 
When the player finds the wreckage of the S. S. Libra, they will have to battle Cipher Peon Smarton while the other two escape.
 
When the player finally recovers the stolen Snag Machine, they will have to go into the cipher key lair. There are 14 Peons in the Lair before the Admin.
 
After multiple side quest, the game finally goes to the ending area, [[Citadark Island]]. Which is guarded not just by the peons, but various trainers as well. There are 17 peons on the island before you get to face the boss.
