List of Pokémon by Johto Pokédex number
- This article is about the HeartGold and SoulSilver version. For the Gold, Silver, and Crystal Pokédex, see List of Pokémon by New Pokédex number.

| Shortcut Jdex |

This is a list of Pokémon in the order dictated by the Johto regional Pokédex, meaning that the first partner Pokémon from Johto will appear first, followed by other Pokémon that live in the Johto region.
The Johto Pokédex appears in Pokémon HeartGold and SoulSilver and is a slightly expanded version of the New Pokédex from Pokémon Gold, Silver, and Crystal, adding five additional Pokémon (namely Yanmega, Ambipom, Lickilicky, Tangrowth, and Mamoswine), all of which evolve from Generation I and Generation II Pokémon via a move-based Evolution. As a result, many Pokémon have different numbers in the Johto Pokédex than in the New Pokédex, starting at #102 (Sunkern in the New Pokédex and Yanmega in the Johto Pokédex).
The Johto Pokédex contains 256 Pokémon, though only 254 are required to be obtained to complete the Pokédex (Mew and Celebi are not required).
The Johto Pokédex also appears as one of the selectable regional Pokédex orders that can be viewed in the Pokédex in Pokémon Bank.

Trivia
- The New Pokédex and Johto Pokédex are the only regional Pokédexes to include all the Pokémon introduced in more than one generation, having all the Generation I and II Pokémon.
- The five Pokémon added to the New Pokédex to create this listing all evolve from their previous forms (which were included in the New Pokédex) when leveled up knowing a certain move. All other Pokémon related to Pokémon found in this Pokédex require other methods to evolve from their Johto Pokédex relatives.
- Despite its name, some Pokémon in the Johto Pokédex are not found in Johto in Pokémon HeartGold and SoulSilver.
- Bulbasaur, Charmander, and Squirtle are obtained as a gift from Professor Oak in Pallet Town.
- Pikachu can only be captured in Viridian Forest.
- Porygon can only be obtained after paying 9,999 C for it in the Celadon Game Corner's Prize Corner.
- Omanyte, Kabuto, and Aerodactyl can only be obtained after being revived from fossils at the Pewter Museum of Science in Pewter City.
- Snorlax can only be caught on Route 11 and Route 12.
- Articuno can only be caught at the Seafoam Islands.
- Zapdos can only be caught on Route 10.
- Mewtwo can only be caught in Cerulean Cave.
- Slugma can only be caught on Route 16, Route 17, and Route 18 (though it can also be obtained from an Egg delivered by Primo in Violet City).
- The legendary beasts (Raikou, Entei, and Suicune) are the only Pokémon sharing the same numbers (#243, #244, and #245) in both the Johto Pokédex and the National Pokédex.
- The Legendary and Mythical Pokémon introduced in Generation II (Raikou, Entei, Suicune, Lugia, Ho-Oh, and Celebi) are the Pokémon that have gone the longest amount of time without being in the regional Pokédex of a core series game. All of them have not appeared in a core series game's regional Pokédex since the Johto Pokédex in Pokémon HeartGold and SoulSilver.
