41 is an expansive part of the ocean situated between 40 and Cianwood City. The mysterious Whirl Islands are said to be where Lugia fled to when Ecruteak's Brass Tower burned. However, it is impossible to reach the islands to investigate without Whirlpool to calm the violent whirlpools.

The Ecruteak Gym specializes in Ghost Pokémon. These spirits take serious damage from Psychic, Ghost, and Dark attacks, and are usually unaffected by Normal- and Fighting attacks. However, a Pokémon with Foresight can disable these immunities. In addition, Pokémon with the Scrappy ability—like Miltank—can hit these ghosts with Normal attacks. Three of Morty's Pokémon know Mean Look, which prevents the target from switching; however, this can still be achieved through the effect of U-turn. His Gastly and two Haunter can drain the target's health every turn with Curse, but this requires paying half of their maximum HP. It is recommended to bring a few Full Heals or Awakenings in order to disrupt his Haunter's Hypnosis-and-Dream Eater/Nightmare combo.

Defeated, Morty awards you the Fog, which ensures obedience from all Pokémon up to level 50, and enables the use of Surf in the field. He also hands over 30 as a prize. There are two ways out of Ecruteak City. 38 leads west to the Cianwood Gym and Olivine Gym. 42 leads east to the Mahogany Gym. After receiving the Fog Badge, you can go both directions and defeat the next three gym leaders in whatever order you want.

Cianwood City
Cianwood City is a small, isolated settlement on the coast of a large island. Despite its distance from the mainland, the area still attracts Trainers aiming to challenge the Cianwood Gym or visit the Cianwood City known for its unique medicine. In addition, Cliff Edge Gate leads up onto the jagged cliffs to the west, where the new Johto is located. The rocks that wash up on the northern beach can be Rock Smash to reveal hidden Pokémon and items.

Cianwood Pharmacy
The Cianwood City has served as the local Poké Mart for the last 500 years. Inform the pharmacist of the situation at the lighthouse to receive the SecretPotion, a powerful remedy that should restore Amphy's health. After dispensing the SecretPotion, the pharmacist offers traditional medicine for sale.

B1F
Cameron's House
Return with the HM moves Surf and Strength to finally explore the rest of the cave.
The house in the northeast belongs to Cameron, a photographer who will periodically appear in many locations across Johto and Kanto. When encountered, he will take pictures of Cameron (Johto) against the surrounding area. After certain requirements have been met, he will also take your picture with individual Cameron (Johto). These pictures are recorded in the Photo Album, which stores up to 36 images on the PC. Outside, he has an automatic camera set up for visitors to take their own pictures with their party.

Kirk's House
Cianwood may be isolated, but it is not without its share of crime. The house to the south of the Gym belongs to a PokéManiac named Kirk. He was bullied by Silver into giving up his prized Sneasel. Worried that the thief may return, he asks you to take his Shuckle, Shuckie, for safekeeping. Despite having the highest Defense and Special Defense of any Pokémon, Shuckle's low HP prevents it from withstanding much damage. After enough time has passed, he will ask for Shuckie to be returned. If you agree, he will let you keep it if its friendship is high; otherwise, he takes it back. Before accepting it back, he asks that you take the Berry Juice it is holding.

To reach the Ruins of Alph, take the north stairs down to B1F. Surf north to reach a fork in the road; the northern path leads to Puzzle 3, while the southern path, blocked by a boulder, leads to Puzzle 4. To reach the bottom floor, surf across the southwest pool of water on 1F to reach the stairs. Swim across another pool on B1F, and take the next flight of stairs to the north side of B2F.
Cliff Edge Gate
North of the city is a cave hewn into the cliffs. This is Cliff Edge Gate, a cavern that leads to Routes 47 and 48. The new Johto lies farther west, beyond Route 48. Construction is not yet finished, so no one is permitted to pass through right now.

B2F
The North Ledge
There is an Elixir in the northeast corner, and a Hyper Potion on the platform near Ace Trainer Nick. A wild Lapras appears in the southern pool every Friday. SAVE your game before trying to catch it.
On the north side of the beach is a small ledge at the foot of the cliffs. When you approach, Suicune takes off. It races around the beach before stopping to examine your character again, then runs off across the water. Eusine shows up shortly after, and challenges you to a battle in order to earn Suicune's respect. Use Ghost- or Dark moves against his Drowzee and Haunter, and Ground attacks to deal with his Electrode.

Cianwood Gym
DPcity
DPcity
DPcity
DPcity

The Cianwood Gym trains Fighting Pokémon, so Flying- and Psychic attacks will have the greatest impact. Normal-, Ice-, Rock-, Dark-, and Steel Pokémon all take serious damage from Fighting attacks. The Gym Leader, Chuck, can be found not far from the entrance, meditating under the relentless waterfall. But with all the noise, he cannot hear your request for a battle. Climb the left side of the Gym to fight the second Black Belt, Nob. When he sees you, he moves to the left of the highest stairway. Climb the right side and cross the bridge to push the red button. This retracts the winch, stopping the water flow.

Both of Chuck's Pokémon know Focus Punch, a powerful move that forces the user to first spend a turn tightening its focus. If attacked during that turn, the user loses its focus and the attack fails. Primeape can retaliate against Flying Pokémon with Rock Slide, and Poliwrath can lull its opponent to sleep with Hypnosis. Both have moves that put Quilava at a disadvantage, while Croconaw loses the use of its Water moves against Poliwrath, thanks to its Water Absorb Ability. This is one of the few Gyms where Bayleef has an advantage.

Defeated, Chuck awards you the Storm, which enables the use of Fly in the field. He also hands over 01 as a prize.

Fly Like A Bird
Speak to the woman in front of the Gym. She happens to be Chuck's wife, and is so impressed with you for defeating him, that she hands over 02. Fly allows instant travel to any familiar town, a much easier way to revisit earlier locations than by traveling on foot.

Olivine City
Olivine Lighthouse
Return to the lighthouse and take the elevator directly to the Light Room. Deliver the SecretPotion to Jasmine, who then administers the medicine to Amphy. It shows off its full strength with a flash as it powers the lighthouse, and seeing it restored, Jasmine promises to return to her Gym.

As you exit the lighthouse, you receive an important call from Baoba: the Johto is now open! It is now possible to travel through Cliff Edge Gate at any time to reach the park.

38 is a tree-lined path that connects Ecruteak City to 39 in the west, near Moomoo Farm.

Jasmine, the quiet Gym Leader of Olivine City, has only recruited two Trainers for her Gym. As they have both been fought already in the lighthouse, they merely express their gratitude to you for retrieving Amphy's medicine. Jasmine specializes in Steel Pokémon, which typically have high Defense and are immune to Poison attacks. All three of her Pokémon are vulnerable to Fire-, Fighting-, and Ground moves, while her Steelix also takes serious damage from Water moves. Her two Magnemite can paralyze and confuse their opponent; her Steelix can whip up a Sandstorm that damages all but Rock, Ground, and Steel Pokémon every turn. Steelix's Screech move lowers the target's Defense, allowing it to deal even more damage with Rock Throw and Iron Tail.

Meet Baoba
Cliff Edge Gate (optional)
When you approach the farm, you meet an old man named Baoba. He is the warden of the newly constructed Johto near Cianwood City, across the sea to the southwest. Swap phone numbers with him to receive a call when the park is up and running.

Moomoo Farm
Cliff Edge Gate is a cavern that connects Cianwood City to 47, and the new Johto beyond that.
The Moomoo Farm depends on its herd of Miltank to produce milk, but one of these cows has gotten sick. In order for it to recover, it must be fed a total of seven Oran Berries. Once its condition improves, speak to the two girls to receive a Seal Case and three sets of Seals as a reward. In addition, visit the farmer's wife to receive 83. With things back to normal, the farmer begins offering Moomoo Milk, which restores 100 HP, for pdollar500 per serving. They can also be purchased by the dozen.

Olivine City
Route 47 (optional)
Olivine City is a major port city located on the west coast. Landmarks include Olivine Gym and Glitter Lighthouse, neither of which is operating normally. In addition, the S.S. Aqua, a ferry that sails to Kanto's Vermilion City and back, is currently undergoing engine maintenance. Silver emerges from the Gym as you pass by, and mentions that the Gym Leader is tending to a sick Pokémon in the lighthouse.
47 is a rugged path that links Cliff Edge Gate and 48. Though the route's other end is accessible now, the difficult terrain prevents those without Waterfall and Rock Climb from fully exploring the area.

Time for a Trade
There are two houses to the northwest of the lighthouse. In the house on the left, a Fisherman is hoping to trade his Voltorb for a Krabby. Voltorb cannot be found in Johto, while Krabby are somewhat common in these waters, especially with the Good Rod.

Glitter Lighthouse
Climb to the fourth floor, battling Gentleman Alfred, Sailor Huey, and Bird Keeper Theo along the way. On 4F, fight Lass Connie to reach 87 in the southwest. Walk to the light spilling in on the east side, and jump through the opening to land on the exterior platform, where a Rare Candy can be found. Head back inside to a separate part of the third floor. Beat Sailor Kent to reach the Ether, then climb to 5F. Pick up the Super Repel near Sailor Ernest, and take the final ladder to 6F, the Light Room.

Jasmine, the local Gym Leader, is here tending to her sick Ampharos, Amphy. It would normally use its tail to illuminate the harbor, but has gotten sick and has not yet recovered to its full strength. Jasmine talks of a Cianwood City across the ocean in Cianwood City that specializes in a form of non-traditional medicine. She cannot leave Amphy unattended, so she asks you to retrieve the medicine for her. She unlocks the door to allow you to quickly come and go via the elevator.
Cliff Cave is a small, three-floor cave on the east side of 47. From the entrance, you can climb to the route's upper level to reach 48 and the Johto. The way down is currently a dead end.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Route 41

Route 41

Route 41 is an expansive part of the ocean situated between Route 40 and Cianwood City. The mysterious Whirl Islands are said to be where the silver-colored Pokémon fled to when Ecruteak's Brass Tower burned. However, it is impossible to reach the islands to investigate without a method to calm the violent whirlpools.

Cianwood City

Cianwood City

Cianwood City is a small, isolated settlement on the coast of a large island. Despite its distance from the mainland, the area still attracts Trainers aiming to challenge the Cianwood Gym or visit the centuries-old pharmacy known for its unique medicine. In addition, Cliff Edge Gate leads up onto the jagged cliffs to the west, where the new Safari Zone is located. The rocks that wash up on the northern beach can be cleared away to reveal hidden Pokémon and items.

Cianwood Pharmacy

The Cianwood City Pharmacy has served as the local Poké Mart for the last 500 years. Inform the pharmacist of the situation at the lighthouse to receive the SecretPotion, a powerful remedy that should restore Amphy's health. After dispensing the SecretPotion, the pharmacist offers traditional medicine for sale.

Cameron's House

The house in the northeast belongs to Cameron, a photographer who will periodically appear in many locations across Johto and Kanto. When encountered, he will take pictures of you and your party against the surrounding area. After certain requirements have been met, he will also take your picture with individual Gym Leaders and other notable figures.

He was bullied by a kid with red hair into giving up his prized Sneasel.

Cliff Edge Gate

North of the city is a cave hewn into the cliffs. This is Cliff Edge Gate, a cavern that leads to Routes 47 and 48. The new Safari Zone lies farther west, beyond Route 48. Construction is not yet finished, so no one is permitted to pass through right now.

The North Ledge

On the north side of the beach is a small ledge at the foot of the cliffs. When you approach, Suicune takes off. It races around the beach before stopping to examine your character again, then runs off across the water. Eusine shows up shortly after, and challenges you to a battle in order to earn Suicune's respect. Use Ghost- or Dark-type moves against his Drowzee and Haunter, and Ground attacks to deal with his Electrode.

Eusine says that he is starting to understand why Suicune is keeping its eye on you, then leaves to continue his pursuit of the beast.

Cianwood Gym

Cianwood Gym

Cianwood City Pokémon Gym
Leader: Chuck

His Roaring Fists Do The Talking

The Cianwood Gym trains Fighting-type Pokémon, so Flying- and Psychic-type attacks will have the greatest impact. Normal-, Ice-, Rock-, Dark-, and Steel-type Pokémon all take serious damage from Fighting attacks.

Cianwood Gym
The Storm Badge

Defeated, Chuck awards you the Storm Badge, which enables the use of Fly in the field. He also hands over TM01 (Focus Punch) as a prize.

Fly Like A Bird

Speak to the woman in front of the Gym. She happens to be Chuck's wife, and is so impressed with you for defeating him, that she hands over HM02 (Fly).

As you exit the lighthouse, you receive an important call from Baoba: the Safari Zone is now open! It is now possible to travel through Cliff Edge Gate at any time to reach the park.

Olivine Gym

Olivine Gym

Olivine City Pokémon Gym
Leader: Jasmine

The Steel-Clad Defense Girl

Jasmine, the quiet Gym Leader of Olivine City, has only recruited two Trainers for her Gym. As they have both been fought already in the lighthouse, they merely express their gratitude to you for retrieving Amphy's medicine. Jasmine specializes in Steel-type Pokémon, which typically have high Defense and are immune to Poison-type attacks. All three of her Pokémon are vulnerable to Fire-, Fighting-, and Ground-type moves, while her Steelix also takes serious damage from Water moves.

Olivine Gym
The Mineral Badge

Defeated, Jasmine awards you the Mineral Badge, which ensures obedience of all Pokémon up to level 70. She also hands over TM23 (Iron Tail) as a prize.

Cliff Edge Gate (optional)

Cliff Edge Gate

Cliff Edge Gate is a cavern that connects Cianwood City to Route 47, and the new Safari Zone beyond that.

Route 47 (optional)

Route 47

Route 47 is a rugged path that links Cliff Edge Gate and Route 48. Though the route's other end is accessible now, the difficult terrain prevents those without Waterfall and Rock Climb from fully exploring the area.

Cliff Cave (optional)

Cliff Cave, 1F

Cliff Cave is a small, three-floor cave on the east side of Route 47. From the entrance, you can climb to the route's upper level to reach Route 48 and the Safari Zone. The way down is currently a dead end.

Route 48 (optional)

Route 48

Route 48 is a short riverside path that connects the rugged Route 47 to the Safari Zone Gate.

Safari Zone Gate (optional)

Safari Zone Gate

The Safari Zone Gate is a bazaar situated between Route 48 and the new Safari Zone. The stands here are the first stores that sell Dusk Balls and Quick Balls.
