Mystery Dungeons (不思議のダンジョン Mystery Dungeon) are locations found in the Pokémon Mystery Dungeon series. They are labyrinth-like dungeons with 3 to 99 Floors that the player must traverse to complete missions and are home to many hostile Pokémon. They change layout every time they are entered, making it impossible to predict how one could get through beforehand. Mystery Dungeons have a stairwell hidden on each floor, leading to the next level. Almost every time the player goes through the stairs, wild Pokémon in the area are stronger than they had been on prior floors. Mystery Dungeons are also littered with items that can be used to aide Rescue Teams and Exploration Teams in one way or another. Each dungeon is composed of hallways and rooms. Rooms are large areas that will usually contain items, stairs, a Kecleon Shop, or a Monster House, and sometimes all at once. Some floors are one giant room. Hallways are one-tile pathways that connect one room to another or to a dead-end. Some Pokémon can only be found on specific floors, making it key to know which floors these Pokémon are on when one wants to recruit them. If the player faints in a Mystery Dungeon, they will lose half their money, and half their items or more.

Some Mystery Dungeons feature bosses which the player must defeat to complete a mission. These bosses are commonly legendary Pokémon, however, they can be other Pokémon, such as Drowzee. In addition, some dungeons feature additional challenges, like reverting to level 1 or not being allowed to carry items, in order to make said dungeon appear harder. Most dungeons also contain rest stops, where the player can save the game.
