Blue is the only Gym Leader not to specialize in a single type, instead using mostly the same team he had during his time as Champion FireRed and LeafGreen.  This is the final Gym battle, and the most diverse opposing team yet; make sure to bring a team with a wide range of powerful attacks.  The Gym itself has had an upgrade from the days of Generation II; Blue has installed a maze of spinner tiles to confound any would-be challengers, throwing one last obstacle between you and your final badge.  In order to reach the Gym Leader, you'll need to enter the maze from the southwest.  Like the final Gym of the Johto region, the floor is unstable, and your lead Pokémon retreats into its Poké Ball.  The maze itself isn't all that difficult to figure out, but just be aware that there are three Ace Trainers and a Double Team duo near the stopper tiles, and they all enjoy using Trick Room.

His Pidgeot and Gyarados are both vulnerable to Electric attacks, so set off a few Thunderbolts or any other strong Electric-type attack — Gyarados will fall quickly due to its quadruple weakness. Rhydon and Arcanine are afraid of water and Ground, meaning that moves like Surf, Waterfall and Earthquake will be a big help; you can also use Grass attacks like Leaf Storm against Rhydon and Rock attacks like Stone Edge against Arcanine.  His Exeggutor is at a disadvantage from a Fire-, Flying-, Dark- and especially Bug assaults; take it out with moves like Flamethrower, Brave Bird, Crunch or Megahorn.  Finally, his Machamp; a strong fighter but one with little defense against Flying- or Psychic attacks. Just be extra careful when using Flying-type Pokémon -- it has Stone Edge and ThunderPunch to punish them, and with ability No Guard, 80% accuracy of Stone Edge no longer matters. Stone Edge also does double damage against flying Pokémon, so make sure you don't use Fly! Psychic-type moves like Psychic will bring it down quickly.

Cinnabar is a large island to the southwest of mainland Kanto, between Routes 21 and 20. The area once held a research facility, the broken-down former home of a famous researcher, and the Cinnabar Gym.

When the island's volcano erupted, most buildings were either buried in rubble or swept into the sea, and only the Pokémon Center has since been rebuilt. According to a Sailor inside the building, it has been a year since the eruption. A sign posted outside notifies visitors that the Cinnabar Gym has relocated to the nearby Seafoam Islands.

Congratulations, you just defeated the final Kanto Gym!  Blue awards you the Earth, the final of 16, which allows the use of Rock Climb outside of battle. That means that you can finally scale all of those odd-looking cliffs, and maybe find a rare item.  He also gives you 92 as a prize, a wily move that distorts the dimension so slower Pokémon can attack first.
Seafoam Islands
The Seafoam Islands are a pair of islands that are shaped the same, as if they were twins. A shocking cold fills the caverns inside. Several large boulders and fast-moving currents hinder travel at first.

With shiny new badge in hand, you exit the Gym and immediately get a call from Professor Oak.  He's got something for you, so walk back to Pallet Town through the express path(the ledges) of 1.

Oak's Pokémon Lab
In recognition for defeating the eight Gyms of Kanto, Oak gives you the last of the HMs, 08.  He soon spots your badge collection, and now that you've earned all 16, he grants you access to Mt. Silver off in the west.  The hallowed mountain is strictly off-limits to the average Trainer, but by now you've proven that you are more than an average, run-of-the-mill Trainer.  But before you run off to that harsh and forbidding mountain, there are a few loose ends to tie up, including a few legendary Pokémon.  First off, fly to Cerulean City and head east to reach the Power Plant.

Now that you have all 16 badges, you can find Zapdos roosting just outside the Power Plant.  Zapdos is weak against Ice- and Rock moves, so use attacks of those types to slash its HP.  Then, switch to Grass-, Fighting-, Bug-, or Steel moves so that you only inflict half-damage.  This is the only Zapdos in the game, so make every attempt to catch it.  However, like with Articuno, if you accidentally defeat it, you can make it reappear by defeating the Elite Four and the Champion again.

With a new legendary added to your collection, your next stop is a dark, creepy cave in the region's north side.  Fly back to Cerulean City.

The path through Cerulean Cave is as twisted as a tangled ball of yarn.  It's also pitch-dark inside, so you'll need to bring a Pokémon that knows Flash to see where you're going, as well as the HM moves Surf, Rock Smash, and Rock Climb.  If you can make it to the back of the basement floor, you'll find Mewtwo, master of the Cerulean Cave.

1F (East)
The path diverges inside the eastern island. A ladder leads to an upper chamber that houses the relocated Cinnabar Gym, while an ice-encrusted stairway leads down into the heart of the Seafoam Islands.
Cinnabar Gym
style="padding: 0.5em;" | Cinnabar City Pokémon Gym<br>Leader: Blaine<!--<br>The Elegant Master of Flying Pokémon-->
The Cinnabar Gym specializes in Fire Pokémon. Fire-type moves are super effective against Bug-, Grass-, Ice-, and Steel Pokémon, while Fire-type Pokémon are weak to Ground-, Rock-, and Water moves.
The chamber features red, orange, and yellow floor tiles arranged in the shape of a flame, and a large number of rocks left over from its conversion into a makeshift Gym. These rocks force challengers to pass through several chokepoints, each one guarded by a Gym Trainer. Defeating a Gym Trainer causes him to move out of the way, allowing challengers to continue to the Gym Leader.
Blaine's Magcargo has high Defense, so special moves will fare better against it. Due to its typing, Water attacks will be especially useful. Intending to account for one of his team's weaknesses, Blaine has taught his Magmar ThunderPunch in order to fight back against Water Pokémon. Rapidash has high Speed, and a high physical Attack lets it deal massive damage with Flare Blitz. All of Blaine's Pokémon know Overheat, an incredibly powerful move that cuts the user's Special Attack by 50% after each use. To avoid this, each Pokémon holds a White Herb, which restores any lowered stat when consumed. Be sure to bring some Burn Heals.

Go north to reach a group of three boulders. Use Strength to move the right-hand boulder westward, then the left-hand boulder northward, and then the middle boulder eastward. This clears a path to the north-central area and a Grip Claw. Return to the three boulders and turn west, then climb down the western-most ladder on the lower level.
Walk west under the bridge, then turn south. Check the smaller of the green crystals for a hidden Revive, and climb the stairway onto the bridge. Head to the northeast for a Ether, then northwest for a Incense lying near another crystal.  The narrow trail along the north wall wraps around along the east wall as well, to serve as a quick escape route.  At the end of this path is a Vitamin hidden in the green crystals.  Climb the ladder at the south end of the bridge to reach 2F.

B2F (Lower)
In this area of 2F, you can find an Poké Ball, a hidden Vitamin, and an Incense.  Follow the trail to the northeast, then follow along the north wall to the ladder in the northwest.
Pick up the nearby Water Stone, then jump the ledge and climb up the ladder to the east.

Follow the trail to the north, and use Rock Climb twice to reach an Evolution-inducing held item to the east.  Head south, jump the ledge, and climb down the rocks.  Smash the nearby rock to find a Valuable item on the crystal, and continue south.  Step out into the water, and surf all the way to the southeast to grab a In-battle effect item.  Loop around to the northeast across the water, and you'll finally run into Mewtwo.
Walk down the stairway, then slide northward over the first ice patch. Turn east and battle past Skier Cady and Boarder Shaun on the second ice patch. At the third ice patch, slide southward to fight Boarder Bryce, then slide eastward and climb down the northeast ladder.

Mewtwo
B3F (Lower)
Now that you've trekked through the entire winding cave, you finally have a shot at catching Mewtwo. This vicious Psychic is vulnerable to Bug-, Ghost-, and Dark, so start the battle with attacks of those types to inflict the most damage.  After that, wear it down little-by-little with Fighting- or Psychic moves.  Its only offensive move, Psycho Cut, is extremely powerful, so be careful that it doesn't knock your team out before you can catch it.  On the other hand, if you happen to defeat it instead, then you can make it reappear by defeating the Elite Four and Champion again; it will reappear as many times as you enter the Hall of Fame until you finally catch it.
Move southwestward around the first ice patch, then use Strength to push the nearby boulder two steps northward. Return to the ladder and slide westward over the ice to reach the boulder, then slide north and climb down the ladder.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Route 21

Route 21

Route 21 is an ocean route that leads southward from Pallet Town to Cinnabar Island.

Cinnabar Island

Cinnabar Island

Cinnabar is a large island to the southwest of mainland Kanto, between Routes 21 and 20. The area once held a research facility, the broken-down former home of a famous researcher, and the Cinnabar Gym.

Nature's Madness

When the island's volcano erupted, most buildings were either buried in rubble or swept into the sea, and only the Pokémon Center has since been rebuilt. According to a Sailor inside the building, it has been a year since the eruption. A sign posted outside notifies visitors that the Cinnabar Gym has relocated to the nearby Seafoam Islands.

The Final Gym Leader

Speak to the man behind the Pokémon Center, and he introduces himself as Blue. He is not in the mood to battle at the moment, as he contemplates the power of nature and the destruction around him. Regardless, he says that as a Trainer, seeing a strong opponent still makes him want to battle. He asks to see how many Badges you have earned, and seeing that you only have six, says that you are not yet ready to battle him.

Route 20

Route 20
Seafoam Islands, 1F
Cinnabar Gym

The waves of Route 20 are a popular spot for swimming. The middle of the path is occupied by the Seafoam Islands. The waters lead east to Route 19.

Seafoam Islands

The Seafoam Islands are a pair of islands that are shaped the same, as if they were twins. A shocking cold fills the caverns inside. Several large boulders and fast-moving currents hinder travel at first.

1F (East)

The path diverges inside the eastern island. A ladder leads to an upper chamber that houses the relocated Cinnabar Gym, while an ice-encrusted stairway leads down into the heart of the Seafoam Islands.

Cinnabar Gym

Cinnabar City Pokémon Gym
Leader: Blaine

The Cinnabar Gym specializes in Fire-type Pokémon. Fire-type moves are super effective against Bug-, Grass-, Ice-, and Steel-type Pokémon, while Fire-type Pokémon are weak to Ground-, Rock-, and Water-type moves.

Due to its Fire/Rock typing, Water attacks will be especially useful.

Cinnabar Gym
Volcano Badge

After the battle, Blaine awards you the Volcano Badge. He also gives out TM50 (Overheat) as a prize. Climb back down the ladder and walk down the icy stairway to fully explore the islands.
