Each Mega Effect can either erase or replace Pokémon icons and {{DL|Pokémon Shuffle|Disruptions}} in the puzzle area. The kinds of tiles targeted differ depending on the effect. If the Mega Effect erases icons, each non-empty tile that is erased boosts the amount of damage dealt to the opponent. If a Mega match and at least one non-Mega match are made simultaneously and have equal priority, the Mega match will activate last.

==Activating Mega Evolution==

Two items can influence Mega Evolution when used while selecting Pokémon for a stage. This affects: Alakazite, Banettite, Beedrillite, Cameruptite, Garchompite, Gyaradosite, Houndoominite, Manectite, Pinsirite, and Steelixite.

Shiny Charizard is set in the first party slot with its Mega Stone, allowing it to Mega Evolve.

Mega Evolution in Pokémon Shuffle has two pre-requisites: only a Pokémon whose Mega Stone has been acquired can Mega Evolve, and only if it has been selected as the player's first Support Pokémon. If a Pokémon has two Mega Evolution forms (and both are available), the player will be able to select a specific form when entering a stage.

Mega Stones are given out throughout the game, typically awarded when players defeat the corresponding Mega Pokémon used by a Trainer, through Mission Card rewards, or as prizes on special stages.

Activating Mega Evolution

A Pokémon's Mega Evolution is activated by filling the Mega Gauge, located to the left of the puzzle area (above on Mobile). The Mega Gauge is filled by matching icons of the first Support Pokémon. It can also be filled by matching Pokémon that have a Mega Boost (+, ++) Skill and are the same type as the first Support Pokémon. Pokémon icons that are trapped under a Barrier will not increase the Mega Gauge.

  • In the case of Pokémon that change type upon Mega Evolving (namely Mega Charizard X, Mega Mewtwo X, and their Shiny variants), Mega Boost skills use the Pokémon's original type.

Once the Mega Gauge is full, the player's Support Pokémon will Mega Evolve, and all of its icons will change to match. It retains its Mega form until the end of the stage.

Two items can influence Mega Evolution when used while selecting Pokémon for a stage. A Mega Start.png Mega Start item will fill the Mega Gauge to full and Mega Evolve the Support Pokémon immediately at the start of the stage. A Mega Speedup.png Mega Speedup will lower the number of icons needed to completely fill the Mega Gauge by one; multiple Mega Speedups can be used, but each Pokémon has a limit for the number of Mega Speedups it can receive.

The default and minimum size of each Pokémon's Mega Gauge is detailed below.

Effects of Mega Evolution

While Mega Evolved, a Pokémon's regular Skill is replaced by a Mega Effect that activates whenever the Pokémon is matched. Each Mega Effect can either erase or replace Pokémon icons and disruptions in the puzzle area. The kinds of tiles targeted differ depending on the effect.

If the Mega Effect erases icons, each icon erased boosts the amount of damage inflicted by the match. This damage boost is affected by type effectiveness, status conditions such as Burn, and skills that affect combo damage such as Ice Dance.

  • If the effect targets only unbreakable-blocks (not breakable-rocks or coins) or only barrier-covered icons, then each of those icons erased adds +100 damage.
  • If the effect targets unbreakable-blocks, breakable-rocks, and coins, then each of those icons erased adds +50 damage.
  • Otherwise, each icon erased adds (attack power of the Mega Pokémon) × 0.2 damage. This is additionally affected by the Attack Power Up.png Attack Power ↑ item.

If a match of Mega Pokémon is made simultaneously to a match(es) of non-Mega Pokémon and with equal priority, the Mega match will activate last.

In time-limited stages, the clock pauses while the Mega Evolution transformation occurs. In move-based stages, if the first match of a turn triggers the Mega Evolution, any disruptions or related effects (like the sleep timer) are delayed one turn.

When a Mega Pokémon match is made, that Pokémon will not spawn from falling icons until 60 non-matched icons have fallen, or until the combo ends - whichever happens first.

Acquiring Mega Stones

Most Pokémon cannot evolve until their Mega Stone has been obtained; in Rayquaza's case, the Meteorite Shuffle.png Meteorite must be obtained.

35 Mega Stones (or Meteorite) can be obtained at any time:

The remaining 13 are restricted to special stages (Competitive Stages and escalation battles) that are available on a rotating basis.

  • Of the 12 Competitive Stages running in the rotating schedule, 10 of them have exclusive Mega Stones (since Charizardite X and Gardevoirite are also available through Trainer rank rewards)
  • The 3 escalation battle stones are exclusive to that format.

Since the shutdown of the Nintendo 3DS version's servers on March 31, 2023, Competitive Stages can no longer be played on the 3DS version, meaning the 10 Mega Stones that were exclusive to this format can no longer be obtained. This affects: Alakazite, Banettite, Beedrillite, Cameruptite, Garchompite, Gyaradosite, Houndoominite, Manectite, Pinsirite, and Steelixite.
