This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Introduction

The character's bedroom

After selecting New Game, Professor Oak appears and gives a brief introduction to the world of Pokémon. Then he asks the player to choose both a gender and a name for the main character. After that, he or she wakes up at home.

Home

Turn on the PC to read a bit of Mail from your friend and neighbor, Lyra/Ethan before heading downstairs. Mom suddenly remembers that Professor Elm was looking for you and enables the Bag, Trainer Card, Save, and Options icons. Head outside to New Bark Town!

New Bark Town

New Bark Town

New Bark Town is a rather boring, quaint town, having only four buildings. The house to the east belongs to you and Mom, the house to the south belongs to your friend, the southwest house is home to another resident, and the big building to the north is Professor Elm's lab. When you step outside, a Marill appears, mistaking you for its Trainer. Just then, Lyra/Ethan leaves the second floor of the lab, and Marill leaves with its Trainer. Ignore the red-haired guy spying on the professor for now, and enter the building.

Professor Elm's Lab

Professor Elm explains a bit about his research, theorizing that although Poké Balls are convenient, there must be advantages to walking alongside a Pokémon. He asks you to choose one of the three Pokémon from the machine in order to test his theory. Just then, he gets an email from Mr. Pokémon, an acquaintance who keeps raving about his weird discoveries. Elm assumes that it is another Pokémon Egg this time, but asks you to visit anyway.

The Pokémon immediately appears from inside its Poké Ball, and Elm reveals the location of Mr. Pokémon's house: on Route 30, north of Cherrygrove City. On the way out, one of his aides hands out five Potions for the trip.

Outside, Lyra/Ethan suggests showing your new Pokémon to Mom, who has just received your Pokégear from the repair shop. The device only has a Phone function at the moment, but will soon act as a map and radio as well. Leave home and walk west toward Route 29, where Elm rushes outside to give you his phone number.

Route 29

Route 29

The winding Route 29 leads right to Cherrygrove City. The route forces westbound travelers to walk through patches of tall grass, but without Poké Balls, it is impossible to catch anything yet.

The Apricorns

On the northwest hill is a Grn Apricorn tree. Apricorns are a special fruit that can be made into unique varieties of Poké Ball by a certain craftsman. They can also be processed into drinks that improve a Pokémon's out-of-battle skills at a unique training facility. However, they cannot be gathered without a container in which to store them.

The Week Siblings

The Week Siblings are seven siblings that visit various areas around the region, and give out different power-up items for Pokémon to hold. They will begin appearing after the first Gym has been defeated. Each sibling only gives out their respective power-up once. On subsequent meetings, they will give a certain Ribbon to your lead Pokémon. Tuscany appears in the center of the route every Tuesday, and hands out the TwistedSpoon. When held, it boosts a Pokémon's Psychic-type attacks by 20%.

Cherrygrove City

Cherrygrove City

Cherrygrove City is the first city in the region that has a Pokémon Center and a Poké Mart. Pokémon Centers are essentially hospitals where creatures can be restored to perfect health. The PC on the counter is always available for Trainers to organize their Pokémon. Poké Marts offer a wide range of items for sale, from Potions to Poké Balls.

City Tour

Upon entering Cherrygrove, an old man insists on giving you a tour of the small city. Highlights include the Pokémon Center, Poké Mart, exit to Route 30, and the ocean. After a quick jog through the city, he gives you a brand-new pair of Running Shoes. By holding the B Button, or tapping the icon on the touch screen, you can move at twice the walking speed.

When leaving for Route 30, Guide Gent appears with another gift. This time, he loads the Map Card onto your Pokégear. This function displays a map of the current region, and features zoom and note-taking options.

Route 30

Route 30

Several patches of tall grass make Route 30 an ideal spot to train young Pokémon. The path branches off halfway along, with the western trail continuing on, and the eastern trail leading directly to Mr. Pokémon's house.

Apricorns!

Most visitors to the southern house mistake it for the home of Mr. Pokémon. The man inside is so happy to have a visitor that he gives you an Apricorn Box. This box can hold up to 99 of each variety.

Mr. Pokémon's House

Mr. Pokémon ushers you inside, and presents the Mystery Egg to you to deliver to Professor Elm. He gives your Pokémon a chance to rest, then his guest steps up. Professor Oak, impressed with your handling of the young Pokémon, gives you the latest version of Pokédex. This device records data on Pokémon that have been seen or caught. He also registers his phone number in the Pokégear before leaving for his radio show.

Outside, you receive an urgent call from Elm. Without going into detail, he asks you to return to New Bark immediately!

Cherrygrove City

Rival battle 1

Be sure to rest up before leaving the city! As soon as you leave for Route 29, that shady guy that was spying on Elm attacks. It turns out that he swiped one of the professor's Pokémon from the lab. Regardless of which Pokémon you chose, his will always have a type advantage.

New Bark Town

Elm's Lab

Return to the lab to see a Policeman questioning Professor Elm. The officer seems to think that you are the culprit, but Lyra/Ethan defends you, naming the red-haired guy as the suspect. Realizing that you just battled him, the officer asks for his name. Once he leaves, deliver the Mystery Egg to Elm, who is intrigued by the discovery. He promises to call if he learns anything about it. After noticing that Oak gave you a Pokédex, he suggests challenging the eight Pokémon Gyms of Johto, the first of which is located in Violet City to the northwest.

Mom Saves Money

Before leaving the town again, stop back home to visit Mom. She asks if she should save your money, and if so, a portion of your winnings will be sent home after each battle. She will occasionally buy helpful items, like Potions or rare Berries, which can be obtained from a deliveryman in any Poké Mart.

On the way out of town, Lyra/Ethan gives a quick demonstration of how to catch a wild Pokémon. After the battle, she/he gives you five Poké Balls to start off your journey. By this point, all Poké Marts have added Poké Balls to their inventory, and buying ten at once also gets you a free Premier Ball.
