The Rise of Darkrai (Japanese: ディアルガVSパルキアVSダークライ Dialga VS Palkia VS Darkrai) is the manga adaption of the movie of the same name. It was adapted by 鷹岬 諒 Ryo Takamisaki.

- Tonio is Godey's grandson, whereas he was Godey's great-grandson in the anime version.
- Maury, Allegra and Kai have greatly reduced roles.
- Brock and Dawn are with Tonio in his lab when he discovers that Palkia is within Alamos Town.
- Team Rocket isn't using disguises while working as Baron's reporters.
