The Scanner can be given to Captain Stern in exchange for one of the items associated with Clamperl and its evolutions; DeepSeaScale or DeepSeaTooth.
Pokémon Omega Ruby and Alpha Sapphire
The Scanner can be given to Captain Stern in exchange for a Clear BellOR or Tidal BellAS, which can be used to encounter Ho-OhOR or LugiaAS somewhere on Sea Mauville.

In the Pokémon Adventures manga
The Scanner first appears in Adding It Up with Plusle & Minun II, where Courtney and Tabitha manage to steal the Scanner from the Abandoned Ship despite the interference of Ruby and Sapphire. Blaise later modifies the Scanner, fixing the broken equipment, and enabling it to track the Red and Blue Orbs on Mt. Pyre.
