This is the Bulbapedia walkthrough for Pokémon Red and Blue Versions. This walkthrough follows the original Game Boy version, not Pokémon FireRed and LeafGreen. The guide for those can be found here.

Congratulations, you are now the Indigo League Champion! Your new title grants you access to an area that was previously off-limits, due to the large number of powerful wild Pokémon, known as Cerulean Cave. It is here that the violent specimen fled to from Cinnabar Island after destroying the research facility it was being kept in.

This is a treacherous cave, with not only powerful Pokémon, but a wide variety of species as well. Stock up on Ultra Balls and grab your Super Rod. You'll need a team that ride the waves, and withdraw that Master Ball from the PC. Mewtwo is one tough fighter, even harder to catch than the legendary birds, so if you used it already, you're in for a long battle. When you're ready, head north to Route 24, surf south on the water near the bridge, and enter the cave on the south shore.

Cerulean Cave

This cave is packed with powerful Pokémon. Some are species only found in the Safari Zone, while others are evolved forms, like Raichu, Kingler, and Marowak.

Surfing & Fishing:

1st floor

From the entrance, walk up onto the rock slab and take the stairway to the 2nd floor.

2nd floor

This floor is an absolute maze, though each section is pretty straightforward. Loop around to the east, grab the PP Up, and take the stairs in the northeast back down to the 1st floor.

1st floor

Walk down the steps and glide into the water. Grab the nearby Max Elixir, and step onto dry land just west of the item. Grab the Nugget and head up the stairs.

2nd floor

Pick up the Full Restore, and head down the next set of stairs.

1st floor

From here, walk all the way left & down to get to the water. Surf to the west to get another Full Restore, then walk back onto the rock platform. Head south, and follow the trail to the next stairway.

2nd floor

You'll find an Ultra Ball in this part of the maze. Take the stairs in the northwest to the 1st floor again.

1st floor

Follow the short trail, and take the stairs to the basement floor.

Basement floor

Head northeast from the stairs, walk down the steps, and head east to find a Max Revive. Head to the southwest, and up onto the rock ledge for an Ultra Ball. You're almost to the final legendary! Surf across the little pond, loop around on the next rock ledge, and swim to the south. Mewtwo is waiting on his island.

Mewtwo

The master of Cerulean Cave.

Not only is it the strongest Pokémon in the game, but when you find it, it's already at Lv 70! If you don't have the Master Ball, this is going to be even tougher than catching the legendary birds. Like with any legendary, SAVE THE GAME before approaching it; with only one shot, you don't want to mess this up. Most damage you inflict will probably be healed right away, since it can use Recover 10 times. His only real weakness is Bug-type moves, so a Pin Missile attack from a high-level Beedrill or Jolteon could prove useful, though his Psychic move can decimate the health of any non-Psychic-type. You may want to dispatch the legendary birds against him, since he is the only thing stronger than them. If you do have the Master Ball, than all you have to do is throw it right away, don't even bother battling with it. A good strategy to catch it without the Master Ball is to send Articuno to use Ice Beam or Blizzard, since it can't attack or recover its health if it's frozen.

After all of that, use an Escape Rope (otherwise backtrack to the entrance) to exit the cave. You have now passed every challenge in the game, though you may still have holes in your Pokédex data. With nothing else to do, all that's left is to complete the Pokédex for Professor Oak. If you manage to do it, remember to show it to the Game Freak employees in Celadon for your reward.
