Survival Mode is a Pokémon Shuffle area that challenges players to make as much progress into the challenge without being able to alter their initial selection of Support Pokémon.

Stage progression in Survival Mode reflects the Main Stage area sequence. Players face two or three randomly selected Pokémon from a Main Stage area or set of two areas and then a final battle or battles against the Trainer(s) with Mega Evolved Pokémon from that area or areas. Throughout a Survival Mode challenge, players use the initial Support Pokémon they selected before Stage 1. Players can only adjust their Support Pokémon selection by restarting the Survival Mode challenge. This is the unique challenge of Survival Mode, since players do not always know which opposing Pokémon they will be facing. Selecting Pokémon with the strongest Attack power, useful Skills, and a diversified selection of Pokémon Types can be helpful strategies.
- Only the "Experience Points x1.5", "Mega Start", and occasionally "Disruption Delay" Items are available for purchase before Survival Mode stages.
- Players start with 5 moves in Stage 1. All subsequent stages begin by adding 5 additional moves to the number of remaining moves left over from the previous stage. The minimum number of moves is always 5. Player performance alone determines the maximum number of moves.
- Stage 1 does not start with any Disruptions or randomly select from Pokémon that causes Disruptions. After Stage 1, randomly selected Survival Mode stages may or may not include starting Disruptions, Pokémon causing Disruptions, and 3-Pokémon Stages.
- Special fixed rewards are awarded every few stages. The initial set of rewards are provided only once after players successfully pass certain stages. Beginning at Stage 10, players will receive the fixed reward every time they successfully pass certain stages.
- Players pay three Hearts to start a Survival Mode challenge. Individual stages within a challenge have no cost.
- Defeating opposing Pokémon rewards 200 Coins if Players have not previously defeated the Pokémon anywhere in Pokémon Shuffle. Otherwise, defeating opposing Pokémon rewards 20 Coins.
- Players always receive a fixed distribution of XP per stage. Defeating an opposing Pokémon rewards one Pokémon with 4 XP and the other three Pokémon 2 XP. If players are defeated, 1 XP per Pokémon is awarded.
- Survival modes also offers the ability for players to "Take a Break" between each stage. Selecting this option pauses the current Survival Mode challenge and creates a "temporary save point". Players may have only one temporary save point at a time.
