Overhearing the incident on his [[Pokégear]], Professor Birch revealed to Ruby that Sapphire is actually his daughter. After Matt was defeated, Sapphire summoned her father's {{p|Tropius}}, [[Troppy]], to take her and Flannery to the top of Mt. Chimney so they could confront Matt's allies. After they arrived, Sapphire and Flannery learned that Team Aqua's goal was to trick [[Professor Cozmo]] in helping them halt Mt. Chimney's volcanic activity. Despite her best efforts, Sapphire's attempt to stop Team Aqua was blocked by {{adv|Amber}} until it was too late. With their plan successful, Team Aqua escaped and took Professor Cozmo with them.


The next day was the eightieth day of the bet and Sapphire had succeed in her goal of getting all of the Badges in Hoenn. She then ran off into the sunset with Ruby to [[Littleroot Town]], where a party was awaiting for both of their birthdays.
After failing to pursue Team Aqua, Sapphire returned to Flannery and found that she managed to revive Mt. Chimney, but only temporarily. Using what little time Mt. Chimney had remaining, Sapphire and Flannery took a dip in a hot spring, where they had their Gym battle. Afterward, Flannery revealed she planned on meeting with the other Gym Leaders to discuss what to do with Team Aqua. Winona then asked Sapphire to help her and the other Gym Leaders deal with the upcoming awakening of the {{DL|Super-ancient Pokémon (Adventures)|Kyogre}}. When [[Wallace]] arrived to meet with his fellow Gym Leaders, Sapphire was shocked to find Ruby there with him.
Almost a year after the {{adv|Ruby & Sapphire chapter|last chapter}}, Sapphire and Ruby, are sent to the Battle Frontier by [[Professor Birch]] to help out fellow Pokédex Holder {{adv|Emerald}} in his quest to find and protect {{p|Jirachi}} from [[Guile Hideout]]. They first met up with Emerald at the [[Battle Dome]], but it soon became clear that he resented them. In order to get to know Emerald, the two entered the Battle Dome tournament. Sapphire fought against {{FB|Dome Ace|Tucker}} in the semi-finals, but later lost to him. She and Ruby were kicked out of the Battle Dome by Emerald.


Outside, the two ran into [[Palace Maven Spenser]], who recognized her as a person who had held the Blue Orb. Ruby found this odd and recorded this encounter with the power of the Memory Lighter that he had been given from Marge. After Guile Hideout captured Jirachi, Ruby and Sapphire teamed up with {{FB|Factory Head|Noland}} and Emerald and challenged the Battle Tower as a four-man team.

After it saved them from an incoming tsunami, Sapphire decided to keep Relicanth until it was healed, naming it Relly in the process. Afterward, Sapphire and Winona met [[Tate and Liza]]'s grandparents, the former guardians of [[Mt. Pyre]]. With it along with Lorry and Relly, Sapphire and Steven managed to awaken the sleeping Legendary Pokémon, {{p|Regirock}}, {{p|Regice}}, and {{p|Registeel}}. A second explosion separated the two, and Sapphire later awakened with Ruby in a different location, where they met [[Juan]], [[Tate and Liza|Tate, and Liza]]. Juan had taken the two to {{gdis|Mirage Island|III}} with the intent of training them for a rematch with Kyogre and Groudon. Due to Mirage Island's special properties, the time Sapphire and Ruby spent training would differ than from the outside world, making a single day be a week elsewhere and vice versa. During their stay, Rono evolved into an {{p|Aggron}}, and the two reunited with Minun and Plusle, who were forced to relocate after Kyogre destroyed the Abandoned Ship. Later, Juan revealed the true purpose of the training was to help Sapphire and Ruby master the Blue and Red Orbs that entered their bodies after being forced out of Archie and Maxie. Once their training had finished, Sapphire and Ruby prepared to head back to Sootopolis. In the thirteenth chapter, Sapphire, along with Ruby and Emerald, is enlisted by Steven to learn [[Mega Evolution]] in order to prevent a disaster that will strike Hoenn. She and Emerald train with [[Ultima]] at Dewford Town on the ultimate moves in order to prepare them for their Mega Evolutions. Whilst on a break, Sapphire complains that Ruby has not yet arrived to train with them. Emerald quells Sapphire's worries by pointing that Ruby invited her to see the [[Litleonids|Litleonid meteor shower]] after their training had finished. Later, Sapphire and Emerald manage to successfully Mega Evolve Chic and Sceptile into Mega Blaziken and Mega Sceptile. Unable to wait for Ruby to return, Mr. Stone decides to use the energy produced from the Mega Evolution to power a machine to prevent the disaster.

Although annoyed at Ruby lying to her, Sapphire decides to contribute by exiting the rocket and handing over the dimensional shifter to Professor Cozmo.

As the two battle, Zinnia is assisted by her allies, Neo Teams Magma and Aqua, which include new generations of Tabitha, Courtney, Shelly, and Matt. As the rocket is launched, Zinnia rushes in to stop it and leaves Sapphire to battle the Admins. Sapphire easily evades the admins' attacks and follows Zinnia onto the rocket, where they battle once again. Eventually, Sapphire is defeated and knocked off of the rocket, allowing Zinnia to destroy the shifter and knock the rocket into the ocean.
