In the flooded, collapsing ruins of Slateport City, the Swimmer and blind boy Ruby previously encountered attempt to make their way out of the storm. The boy is insistent that he meet with someone else as tasked by Steven, the Champion, in spite of the weather. The two are saved in the nick of time from falling wreckage by Phoebe, who reports to Steven via Pokégear. Steven requests Wallace to join the rest of the Hoenn Gym Leaders and help in the crisis, before asking the boy to decode the Braille slab he had left him. However, the boy is unable to decipher the shattered portion of the slate, much to Steven's dismay. Meanwhile, Winona and Flannery rescue Professor Cozmo from Team Aqua's hideout, !nd reunite him with his staff in Fallarbor Town. Winona orders Flannery and Wattson to fall back due to their injuries; separately, Winona and Wallace - the two remaining Gym Leaders in the fray - make their way to Sootopolis City.

At Sootopolis, Ruby and Sapphire are tossed aside as Kyogre and Groudon do battle, along with the possessed Archie and Maxie. The Trainer's attempts to stop them are repelled by forcefields created from the Blue and Red Orbs, knocking them away. Meanwhile, Gabby & Ty reach the scene having rode on Absol's back, and they plead with Absol to save the Trainers. Absol projects a Magic Coat to shield the two, but then proceeds to silently watch the battle. Ty guesses that while Absol warns people of disasters, it remains neutral as to the outcome. Wallace, pulling over in his aircarl confirms this, and he and Winona attempt to rescue Ruby and Sapphire. The two overwhelmed Trainers begin to panic in fear, but the Gym Leaders shake them out of it, reminding the Trainers that they have loved ones in this world that need their help. The speeches give both Ruby and Sapphire epiphanies, as they begin to recall a dear friend from years ago, whose faces they no longer remember...

To the reader, it is revealed that Ruby and Sapphire met as young children when Norman first attempted the test to become a Gym Leader. Back then, Ruby was a rowdy boy who enjoyed battling, whereas Sapphire was docile and feminine. Nonetheless, they admired each other and had fun playing, until one day when they encountered a wild Salamence that attacked them. Ruby attempted to defend Sapphire with his Pokémon, but suffered a Dragon Claw to his forehead which left a severe injury. The boy ended up successfully chasing away the Salamence, but Sapphire was horrified at the sight of his injuries and began to cry out of fear, much to Ruby's shock. Not long after, Norman ended up failing the Gym Leader test and went away on a training journey, leaving his family alone; Ruby took both incidents to heart and grew to resent Pokémon battles, fearing that he had tainted Sapphire's innocence. Sapphire, on the other hand, realised that her own weakness had caused Ruby to be gravely hurt for her sake, and resolved to become stronger so as not to be a burden. This resulted in the two of them switching personalities and interests, hoping that if they ever met their childhood playmate again, they would be able to show how much they'd changed.
