I just checked.  Green takes Koga's Golbat and it's mouth displays pictures of Prof. Oak during the battle at Silph Co.  An actual, living Golbat.

Um? There's a flashback where he tells her that some day she will 'enter into the service of his master'. And he's standing by a shrine to Giovanni at the time. So I think she knows.

I only read up to the part where she confronts Suicune, so that could be true, I guess. *shrugs*
