Why would the Aura Trio not be a mascot trio? I know Zygarde is not a game mascot, but where does that leave Xerneas ans Yveltal? :The options are probably, either keep XYZ out of the "mascots" table, or add Suicune and company to it along with XYZ. If you feel strongly about it, I might suggest that this is a topic for wider discussion than my talk page.
:As far as the line about the Battle Tower, Zygarde is still not a game mascot. This is hardly some rule the games have explicitly stated, anyway. I'd suggest that that line shouldn't factor into your concerns for the time being. The main point would be to figure which table Zygarde (and/or Suicune) "belongs" in and how that can be reasonably justified.
