From Bulbapedia, the community-driven Pokémon encyclopedia.
The Aqua Hideout (Japanese: アクアだんアジト Team Aqua Hideout) is the main base of Team Aqua in Sapphire and Pokémon Emerald.
In Ruby, it is known as Magma Hideout instead. The base is essentially the same, though there is less water, all Aqua members are replaced by Magma members, and Matt is replaced by Tabitha.
Geography
Just east of Lilycove City lies the Hideout, an area only accessible after Team Aqua has stolen the submarine in Slateport City.
On the inside, the player will find teleport platforms scattered about. There are also a number of Grunts to take on, including the team's admin Matt who will tell the player that Archie, the leader of Team Aqua, has left with the submarine to the watery depths near Sootopolis City.
After finishing everything in the Hideout, the player is free to move onto Route 124 which was previously blocked by a Grunt trying to train his Wailmer. Route 124 connects to Mossdeep City.

In the Pokémon Adventures manga
In the 232nd round of Pokémon Adventures, the Aqua Hideout briefly makes an appearance when Maxie and Tabitha are let in to join their resources with Team Aqua for the time being so that they reach the Seafloor Cavern safely. Many Grunts from both teams are also taken as backup.

Trivia
- Because the entrance is sealed after the defeat of Team Aqua in Sapphire and the defeat of Team Magma in Ruby, if the player does not obtain the Master Ball here before that, they cannot get the Master Ball without winning the Lilycove City lottery or trading one in. This was fixed in Emerald, as the base remains open even after Team Aqua is defeated.
