The primary differences are that Fossil Muk's power cancels out Pokémon Powers (and, by extension, Poké-Powers and Poké-Bodies), whereas Muk ex's Toxic Gas only works on Poké-Powers and Poké-Bodies, and that Muk ex must be active for the power to work, whereas Fossil Muk's worked even from the Bench.
