The hideout belonging to Team Magma/Team Aqua can be found in a cave to the northeast of Lilycove's beach. You'll need to storm their hideout in order to retrieve Captain Stern's submarine, so bring a party that can handle plenty of battles against them. When choosing your team, remember that Team Magma often uses Fire- and Dark Pokémon, while Team Aqua often uses Water- and Dark-type Pokémon.

On this route you will be surfing east to reach Mossdeep City where your seventh Gym battle will take place. Due to the size of the route it will be difficult to find enemy trainers or you bearings so if necessary use the Hoenn map in the PokéNav on this or any of the other sea routes you will be exploring. The only house on this route belongs to the Diving Treasure Hunter who will trade you Evolutionary stone (which doesn't include the Evolutionary stone or Evolutionary stone) in exchange for a shard that matches the color of the stone it is traded for.

The dark patches of water seen on this route are places that you can use Dive on to go underwater, but you will need to beat the next gym before you can do that. Once that's done you can find exclusive Pokémon as well as underwater routes to find shards and invisible items that you can use the Itemfinder with such as Exchangeable item. From the house just head east and you'll quickly be in Mossdeep City.
1F
Climb out of the water and up the three stairways. At the top, a single Magma Grunt patrols around the hill. Battle him and climb the stairs to the north.

Mossdeep City
2F (west)
There are two warp panels in the northwest room; take the southern panel first to reach the southwest room and a Max Elixir. Warp back and take the other to reach the north-northwest room, and head downstairs to the submarine room.
Before you head to gym you can collect some items first. Mossdeep City is the only city in the Hoenn where its Poké Mart sells a Poké Ball or Poké Ball. The house in the upper-left corner belongs to Steven Stone. When you enter he will give you  08 which can be used outside of battle once you beat the Mossdeep Gym. Outside of Steven's house is a boy who will give a Evolution-inducing held item if you agree to keep this a secret from Steven. Next climb the first part of the hill and head northwest to find the lone house there belonging to a fisherman who will give you the Fishing.

Mossdeep Space Center
B1F
Defeat the Magma Grunt in the northwest room, then climb the nearby stairs back to 2F.
The Space Center is the largest building in Mossdeep City that monitors the weather and launches rockets. Talk to the Sailor next to the rocket schematics and he will give you the Evolutionary stone.

Mossdeep Gym
2F (west)
In the north-central room, there is only a single warp panel, which leads to the southwest room. Pass by the two Magma Grunts and take the warp panel in the southwest. This leads to the east-central room, and another warp panel.

Before entering this Gym you should make sure your team is well prepared to face the Gym Leader duo which will challenge you to a Double battle. Make sure your entire team is at least Level 38 and that you have a good stack of Potions and Revives in your bag since they would greatly help. The trick to solving the puzzle for this Gym is to use the Spinners to move around and fix the different colored spinners that need to be redirected by flipping a nearby switch.
2F (east)
The previous warp panel leads to a small room with several more. Follow them in the correct order—left, center, right, right—to reach the interior room on 2F.

By starting from the spinners that are to the left the entrance, it would be possible to continue to use this pattern to get to all the switches, which once done will take you to the Gym Leaders. These gym leaders' double battle team style is too risky to be careless with, so this battle will require some strategy. As long as you remember that Solrock is weaker against special attacks and Lunatone against physical attacks then an adequate strategy will work. Also be aware that their Solrock has a some moves that counter a few types it is weak to.
2F (west)
In Maxie's office, you'll find four items near the far wall. Two of them are actually Electrode in disguise, while the bottom-left item is a Nugget and the top-left item is a Master Ball! This type of Poké Ball will catch any wild Pokémon without fail, and is best used on hard-to-catch legendary Pokémon. Backtrack through the warp-filled hallway to 2F's southeast room, and step on the southeast warp panel. This transports you to the northeast room; take out the single Grunt and head down the stairs.

Pass by the two generators and take the northeast warp panel to the southeast area and a Nest Ball before warping back. Head southwest past another Grunt to the next warp panel; this one leads a short distance to the west. Go south to find one of the Magma Admins, Tabitha, standing at the water's edge. He's the only thing standing between you and stopping Maxie's getaway!

After the battle Tate & Liza will give you the Mind that will give your team a slight boost in Sp. Attack and Sp. Defense and allow you to use Dive outside of battle. They will also give you 04. Afterwards use the Warp tile to return to the entrance and leave the Gym. Now that Dive can be used you can chase now chase after Team MagmaR / Team AquaS at 128, but first you should head north to 125 to locate some things first.

Route 125
The battle lasted just long enough for Maxie to escape in his souped-up submarine. You've got to chase after him to the Seafloor Cavern, but you have no means of diving underwater like he can in his sub. For now, you'll have to keep to the surface. Head west then north and take the warp panel there back to the cave entrance and Lilycove City. The Grunt and his Wailmer blockade have disappeared from the beach, leaving you free to venture out into the eastern ocean.

When you enter the cave you will quickly see what tide it is. In high tide, the water is up so there isn't much you can do, while in low tide the water is lower so we can explore further. Based on you games' clock, from 9-3am/pm the water is in high tide, while 3-9am/pm is for low tide. At the entrance you'll see an old man who asks for some Exchangeable item. There are four of each, but it requires each tide to get each set. The Salt are the dirt mounds, and the Shells are the blue colored gems.

1F
In low tide from the entrance head north to the main chamber and climb up to reach the ladder higher up to reach the lower chamber to find the first Shoal Salt. Next use the ladder above you to return to the main chamber and follow the bridge to reach the ladder to the second lower chamber to find the another Shoal Salt. There is also a man here that will give you the In-battle effect item. Use the door on the west end to return to the main chamber to locate the third Shoal Salt. Then follow the path to the north to find the final Shoal Salt.
Climb out of the water and up the stairway. At the top, a single Aqua Grunt patrols around the pool of water. Battle him and head down the stairs to the northeast.

B1F (west)
There are two warp panels in the northeast room; take the eastern panel first to reach the east-central room and a Max Elixir. Warp back and take the other to reach the northwest panel in the southern room. Pass by the two Aqua Grunts and take the warp panel in the southwest.

B1F (east)
The previous warp panel leads to a small room with several more. Follow them in the correct order—left, center, left, left—to reach the interior room on B1F.

B1F (west)
In Archie's office, you'll find four items near the far wall. Two of them are actually Electrode in disguise, while the bottom-left item is a Nugget and the top-left item is a Master Ball! This type of Poké Ball will catch any wild Pokémon without fail, and is best used on hard-to-catch legendary Pokémon. Backtrack through the warp-filled hallway to B1F's southern room, and step on the southeast warp panel. This transports you to the north-central room; head down the stairs to B2F.

B2F
Go south and step on the warp panel there to be transported a short distance to the west; collect the Nest Ball from this enclosed area before warping back. Head northeast past another patrolling Aqua Grunt and take the warp panel there to the northwest room. Climb the stairs back to B1F.

B1F (west)
Battle past the single Aqua Grunt here and head down the stairs to the northeast.

B2F
Before leaving, head back to the where you found the second lower chamber and while avoiding the ledge, use Strength to locate the Ice Floor, an Ice Chamber only accessible in low tide. Other than finding a wild Snorunt only in this chamber, you can also find the Type-enhancing item which enhances the power of Ice attacks, and 07. Both of these items however, require that you solve different puzzles of sliding on the ice to reach them.
Battle the female Aqua Grunt and step on the warp panel to the southwest; this leads to the southeast corner of B2F. Go west to find one of the Aqua Admins, Matt, standing at the water's edge. He's the only thing standing between you and stopping Archie's getaway!

{| style="margin: auto;"
High tide is easier since all you have to do is surf in the main chamber and collect all four Shoal Shells with little difficulty. Once you have four of each set, talk to the old man and he will give you the In-battle effect item. Once this is done you can come back any day you want to recollect the ingredients to make as many shell bells as you want. Once ready head south from Mossdeep City to reach 127.

The battle lasted just long enough for Archie to escape in his souped-up submarine. You've got to chase after him to the Seafloor Cavern, but you have no means of diving underwater like he can in his sub. For now, you'll have to keep to the surface. Head south then east and take the warp panel there back to the cave entrance and Lilycove City. The Grunt and his Wailmer blockade have disappeared from the beach, leaving you free to venture out into the eastern ocean.

This route mainly serves as an intersection as the north end leads to Mossdeep City, the west end leads to 126, and the south end leads to Route 128. There is not much to do other than, challenging trainers, locating hidden items underwater through rocks, and finding a special intersection to a closed off area in the southeast corner. Travel south above or below the middle area of deep seawater to reach Route 128.

This is the Bulbapedia walkthrough for Pokémon Ruby and Sapphire.
These pages follow the original Game Boy Advance iteration, not Pokémon Omega Ruby and Alpha Sapphire. The guide for those games can be found here.

Lilycove City

The hideout belonging to Team MagmaR/Team AquaS can be found in a cave to the northeast of Lilycove's beach. You'll need to storm their hideout in order to retrieve Captain Stern's submarine, so bring a party that can handle plenty of battles against them. When choosing your team, remember that Team Magma often uses Fire- and Dark-type Pokémon, while Team Aqua often uses Water- and Dark-type Pokémon.

Magma HideoutR

Magma Hideout, 1F
Magma Hideout, 2F
Magma Hideout, B1F

Team Magma has been working hard to build an impressive hideout in this spacious cave near Lilycove City. Storming this heavily-guarded base won't be easy, but you must risk it all to prevent Maxie's misguided vision from becoming reality!

1F

Climb out of the water and up the three stairways. At the top, a single Magma Grunt patrols around the hill. Battle him and climb the stairs to the north.

2F (west)

There are two warp panels in the northwest room; take the southern panel first to reach the southwest room and a Max Elixir. Warp back and take the other to reach the north-northwest room, and head downstairs to the submarine room.

B1F

Defeat the Magma Grunt in the northwest room, then climb the nearby stairs back to 2F.

2F (west)

In the north-central room, there is only a single warp panel, which leads to the southwest room. Pass by the two Magma Grunts and take the warp panel in the southwest. This leads to the east-central room, and another warp panel.

2F (east)

The previous warp panel leads to a small room with several more. Follow them in the correct order—left, center, right, right—to reach the interior room on 2F.

B1F

Pass by the two generators and take the northeast warp panel to the southeast area and a Nest Ball before warping back. Head southwest past another Grunt to the next warp panel; this one leads a short distance to the west. Go south to find one of the Magma Admins, Tabitha, standing at the water's edge. He's the only thing standing between you and stopping Maxie's getaway!
