A quick detour on the way to Azalea Town, there is only one thing you can do right now. Speak to the guy near the sign to receive 06.  The only requirement to use the move in the field is the Zephyr from Violet Gym, so you're free to use it right away.  Head south to enter the Ruins of Alph.

Ruins of Alph
32 is a lengthy, Trainer-heavy route that stretches southward along the coastline. The mysterious Ruins of Alph lie off to the northwest, but only the first of the four chambers can be accessed at this point.

The Ruins of Alph have existed since ancient times, and their great age means that they contain many mysteries that remain unsolved to this day.  If only someone could unlock the mystery of these enigmatic carvings, something good is bound to happen...

From the northern entrance, walk west through the moss-covered structure and Rock Smash the rocks to pick up a Potion.  Head east from here to reach a building in the northeast, which houses the first stone panel puzzle.

Northeast ruins
Without the Surf HM, the only accessible part of the ruins is in the northeast.  Step inside the ruined building to find a broken carving of a Pokémon.  The top screen shows a hint: it's a .  Restore the tiles to their correct place, and the floor beneath you will open up.  This drops you down into the main underground chamber.  When you hit the ground, you are greeted by a young man who is amazed that you solved the puzzle.  In recognition of your talents, he gives you the List of key items in Generation IV, which automatically records any Unown you catch.  With the first puzzle completed, the first group of Unown (A-J forms) are available for capture inside the ruins.  Climb up out of the underground chamber, and return to the ruins in the northeast.  Behind the Kabuto carving is a line of mysterious script on the rear wall, which seems to form the word "ESCAPE".  Using an Escape Rope in front of it will cause part of it to disappear, revealing a small room with a few helpful items.

With the first puzzle solved, there's nothing else to do here until you can Surf outside of battle, and that requires the badge from Ecruteak Gym.  Leave the ruins behind for now, and walk east to reach 32.

Later...
Return to the ruins after obtaining the Surf and Strength HMs, and then you will be able to reach the rest of the ruins, where a few uncommon Pokémon dwell.  This is notably the only place in Johto to find Natu and Smeargle. Also with the Pokégear you've obtained in Goldenrod City you can tune in to the "Mysterious Transmission" on the Radio to improve the chances of finding an Unown that you had not seen yet.

Southeast ruins
|-
|-
|
|
Surf south across the water to reach the southern ruins.  Step inside the building to reach another carving; this time, it's a .  Return the tiles to their proper place, and the floor opens beneath you, dropping you into the central chamber.  Solving this carving unlocks the R-V forms of Unown.  Return to the same ruins, and examine the script on the rear wall, which resembles the word "LIGHT".  Have a Pokémon use Flash to reach a hidden room with an Energy Root, Heal Powder, Moon Stone, and Sitrus Berry.

Western ruins
|-
|
To reach the western ruins, you'll need to head south and enter Union Cave.  Head west, then turn north.  Walk downstairs, surf across the pond, and you'll reach an area with two Hikers.  Climb the northern stairs.  You'll emerge near the western ruins and single patch of tall grass, the only place to find Natu and Smeargle.  Battle Psychic Nathan and his Girafarig, and step inside the ruins.
This carving is of .  Return the tiles to their proper place, and like usual, the floor gives away beneath you.  Solving this puzzle unlocks the W-Z forms of the Unown.  Examine the text on the rear wall, which seems to say "HO-OH".  Inspecting this wall with Ho-Oh as your lead Pokémon will let you reach the third hidden room, which conceals a Type-enhancing item, Leppa Berry, In-battle effect item, and Revival Herb.

Southwest ruins
|-
|
To reach the last part of the ruins, you'll need to trek through Union Cave once more.  Head back to the room with the two Hikers, and Strength the boulder to reach the southern stairs.  Outside the cave (near the other ruins), you can find a hidden Valuable item, as well as a hidden Valuable item.  Be careful when walking to the ruins, since it requires that you walk right next to the ledge.
According to the clue, the fourth and final carving is of .  Assemble the tiles, and you drop to the chamber below.  Solving this puzzle unlocks the K-Q forms of the Unown.  The text on this chamber's rear wall resembles "WATER" — entering this hidden room requires using a Water Stone from your bag.  Once inside, you'll find a Leppa Berry, Type-enhancing item, Valuable item, and Valuable item.

The Missing Unown
|-
|
Once all 26 alphabetical Unown forms have been captured and registered in the List of key items in Generation IV, and each of the four hidden rooms have been visited, talk to one of the scientists at the Research Center to receive additional reports.  Once you obtain page seven, head to the entrance of the ruins and examine the back panel behind the ladder.  One of the scientists will inspect it and you'll both return to the Research Center.  Visit the same room again, and you'll be able to capture the missing (? and !) forms.

Ruins of Alph
The ancient Ruins of Alph are believed to date back at least 1,500 years. The script seen in these crumbling structures is the earliest known writing system in the world, but it is unclear which appeared first, these characters or the Unown.

North chamber
Pass through the ancient structures to enter the northern chamber. Read the hint to identify the Pokémon, and move and rotate the pieces to reconstruct the puzzle, which glows briefly when completed. The floor gives way, dropping you into the main underground chamber where the first ten forms of Unown, A through J, have awakened. Shortly after, you are greeted by a young researcher. He is so impressed that you solved the first puzzle that he hands over the IV, which automatically records any caught Unown.

Talk to the first guy you see and you'll get a Type-enhancing item, a held item that enhances Grass moves, as a souvenir for defeating the Violet Gym.  Not far from him is another man that will give you 05, but you cannot reach him until you can Cut your way through the trees.  There's a Repel sitting in the tall grass by Picnicker Liz.  Near the center of the route the path opens to a small inlet, forcing Trainers to either follow the western shoreline, or take the pier over the water.  Defeat Fisherman Ralph on the south end of the pier to exchange phone numbers - he'll call you when the Qwilfish are swarming. Whichever way you go, don't pass up the Great Ball and 09 on the shore!
Return to the northern chamber and inspect the wall behind the carving. There is a line of odd text on the wall which resembles the word escape. Using an Escape Rope here will cause the panel to disappear, revealing a small room with a Herbal medicine, Herbal medicine, Oran Berry, and Pecha Berry.

The two paths converge again, meeting up just north of the Pokémon Center.  Like 4 in Kanto, this route also gives Trainers an opportunity to rest their team before tackling the nearby cave.  Check out the narrow path behind the Pokémon Center on a Friday to meet Frieda, another of the Week Siblings.  When you first meet her, she'll give you a Type-enhancing item, which powers-up Poison moves. A shady guy outside the Pokémon Center offers to sell you some tasty, nutritious List of key items in Generation IV, the price: only pdollar1,000,000!  Tell him thanks, but definitely no thanks.  Talk to the fisherman inside the building, and he'll give you the Fishing; with this you can reel in things like Magikarp and Tentacool. Another man in the Pokémon Center is a fan of Kurt's, and will give you two Lure Balls to show his appreciation. South of the Pokémon Center is a tiny trail hidden in the trees; Rock Smash the rock to pick up the In-battle effect item. Rest up and enter Union Cave.
HM03 and HM04 are required to reach the three other puzzles, and unlock the other Unown forms. After receiving the Pokégear, tuning into the Mysterious Transmission will improve the chances of meeting an Unown form that you have not yet encountered. This is also one of the few places where wild Natu and Smeargle can be found.

Union Cave
Route 32 (con't)
South of the ruins are two men standing near a hill. The first gives you a Type-enhancing item, while the man on the hill hands out 05. A Repel can be found in the tall grass west of Picnicker Liz. Head south to reach a small inlet, and collect the Great and 09 from the shore before reaching the Pokémon Center. Further south, a shady man offers a "tasty, nutritious SlowpokeTail" for only pdollar1,000,000. On Fridays, Frieda of the Week Siblings can be found behind the Pokémon Center; speaking to her will result in a Type-enhancing item on the first meeting, and a List of Ribbons in the games on subsequent meetings. The Fisherman inside gives out the IV, and another patron gives out two Lures. Smash the rock outside to reach a In-battle effect item, and enter Union Cave.

Union Cave
On your first time through, you'll only have access to two of the cave's three floors, while the third opens up after you have Surf.  An intriguing rumor says that Pokémon cries can be heard coming from somewhere inside the cave, but only on Fridays.  Turn west from the entrance, then head north.  Pick up the Battle item, and take the stairs down to B1F.  Here you can find 39 to the west, and an Battle item to the north.  Get back upstairs, and follow the cave's tunnels to the south. Grab the Great Ball near Firebreather Bill, and the Potion by the western wall. Continue southeast to find the exit, and an Status ailment healing item lying nearby. Step outside to reach 33.
Union Cave is a small cave on the south end of the peninsula. Seawater wells up from underground, preventing access to the deepest parts of the cave for now. The ground-level tunnel merely connects Routes 32 and 33, but exploring the basement floors with Surf and Strength reveals two more exits that lead back to the Ruins of Alph. On the bottom floor, a wild Lapras appears once a week. If you didn't get the Onix in Violet City, then try to catch a Geodude or Onix here. Rock Throw is a move they both learn early, so it will do you well to use one of them in the Azalea Town Gym.

1F
The ground-level tunnel is a fairly straightforward path. Head northwest to reach an Battle item, then detour down to B1F for 39 and an Battle item. Head south past two Hikers and pick up the Great near Firebreather Bill. Grab the Potion sitting off to the west, then head southeast from Poké Maniac Larry to reach an Status ailment healing item, and the exit to 33.
B1F
Return with the HM moves Surf and Strength to finally explore the rest of the cave.

To reach the Ruins of Alph, take the north stairs down to B1F. Surf north to reach a fork in the road; the northern path leads to Puzzle 3, while the southern path, blocked by a boulder, leads to Puzzle 4.

B2F
To reach the bottom floor, surf across the southwest pool of water on 1F to reach the stairs. Swim across another pool on B1F, and take the next flight of stairs to the north side of B2F. There is an Elixir in the northeast corner, and a Potion on the platform near Ace Trainer Nick. A wild Lapras appears in the southern pool every Friday.

Make a return trip through Union Cave after winning the Fog Badge from Ecruteak Gym, and obtaining 04.  The Surf HM will allow you to reach the southern part of B1F, where a wild Lapras shows up every Friday (even if you caught one here already).  Using both HM moves will let you reach the previously-inaccessible areas of the Ruins of Alph.

33 is extremely short, and connects Union Cave to Azalea Town in the west. Pick the two Apricorns off of the trees, and battle Hiker Anthony.  Exchange phone numbers with him, and he'll call you when Dunsparce are swarming in Dark Cave.  Head west into town.
33 is a short path that connects Union Cave to Azalea Town in the west. Rains constantly drench the landscape, which includes a single patch of grass and a small Apricorn grove.

Azalea Town
Azalea Town
Azalea is a small, isolated town on the southern edge of the peninsula. Situated between Union Cave to the east and Ilex Forest to the west, the area does not get many visitors. As you head into town, a man in a black uniform is confronted by a resident near the Slowpoke Well. The guy gets chased off, and the shady man goes back to guarding the well. A second figure blocks the Azalea Gym, as well. Stop by the northwest house to meet Kurt, the Apricorn craftsman. He informs you that Team Rocket has seized control of the well and is cutting off Slowpoke IV to sell, before rushing off to save the Pokémon.

As you approach the town, you'll see one of the residents yelling at a black-clad person hanging around the Slowpoke Well.  The guy soon runs off, but the Rocket grunt won't let anyone get near the well.  Inside the town, another Rocket is blocking the door to the Gym, as well.  Rest your team at the Pokémon Center, and stop by the Apricorn craftsman's house north of the Gym.  He explains that Team Rocket has seized control of the well, and is cutting off Slowpoke tails to sell for profit.  He rushes off to save the Slowpoke being held inside the well, so follow him in case he needs help.

Slowpoke Well
Kurt scared off the guard outside, but slipped while entering the well and landed on his back. As he is temporarily incapacitated, it's up to you to chase off the other Rockets and save the group of Slowpoke.
Kurt scared off the Rocket grunt that was guarding the entrance, but lost his footing and injured himself when he tried to enter the well. Slowpoke Well is fairly straightforward: you only need to follow the single path and fight three Rocket grunts.  Grab the Super Potion near the female Grunt.  At the end of the path, you'll encounter the first of the four Rocket Executives, who have all been updated as individual characters instead of a generic Trainer class.

Defeated, he and the others disappear. Kurt's back is feeling better now, and after checking on the Slowpoke, shows you back to his home. As thanks for saving the Slowpoke, he rewards you with a Fast. Kurt knows more about Apricorns than anyone, and from this point on you can bring him any number of Apricorns to have them transformed into custom Poké Balls by the next day. His granddaughter offers his phone number as a way to check on his progress. Apricorns come in seven different colors, each perfect for a specific type of Poké Ball.

After Proton is defeated, Team Rocket will abandon Slowpoke Well.  Kurt will rush over and thank you for helping the Slowpoke, and then you'll be taken instantly to Kurt's house.  To show his gratitude, Kurt will give you one of his custom Poké Balls, a Lure Ball, and offer to make you more of them if you bring him Apricorns.  His granddaughter will give you his phone number, so that you can call to check on his progress.  When you leave Kurt's house, you'll notice that the Slowpoke have returned to Azalea Town. Pick the Wht Apricorn from Kurt's tree, and heal up at the Pokémon Center before challenging the Gym.
With the Rockets gone, it is now possible to challenge the Azalea Gym.

Later...
Return to the Slowpoke Well after gaining both Surf and Strength and use them to get to B2F. This floor not only has wild Golbat and Slowbro, but also a copy of 18 and a Evolution-inducing held item which you can use to evolve either Slowpoke into Slowking or Poliwhirl into Politoed. While this is also available at the Pokéathlon on Sundays only, this is the only chance to obtain one without having to undergo a lot of effort to earn enough points in the competitions first.

This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver.
These pages follow the remade Nintendo DS iteration, not Pokémon Gold and Silver. The guide for those games can be found here.

Route 32

Route 32

Route 32 is a lengthy, Trainer-heavy route that stretches southward along the coastline. The mysterious Ruins of Alph lie off to the northwest, but only the first of the four chambers can be accessed at this point.

Ruins of Alph

Ruins of Alph

The ancient Ruins of Alph are believed to date back at least 1,500 years. The script seen in these crumbling structures is the earliest known writing system in the world, but it is unclear which appeared first, these characters or the Pokémon that resemble them.

He is so impressed that you solved the first puzzle that he hands over the Unown Report, which automatically records any caught Unown.

Return to the northern chamber and inspect the wall behind the carving. There is a line of odd text on the wall which resembles the word escape. Using an Escape Rope here will cause the panel to disappear, revealing a small room with a Heal Powder, EnergyPowder, Oran Berry, and Pecha Berry.

HM03 and HM04 are required to reach the three other puzzles, and unlock the other Unown forms. After receiving the Radio Card, tuning into the Mysterious Transmission will improve the chances of meeting an Unown form that you have not yet encountered. This is also one of the few places where wild Natu and Smeargle can be found.

Route 32 (con't)

South of the ruins are two men standing near a hill. The first gives you a Miracle Seed, while the man on the hill hands out TM05 (Roar). A Repel can be found in the tall grass west of Picnicker Liz. Head south to reach a small inlet, and collect the Great Ball and TM09 (Bullet Seed) from the shore before reaching the Pokémon Center. Further south, a shady man offers a "tasty, nutritious SlowpokeTail" for only $1,000,000. On Fridays, Frieda of the Week Siblings can be found behind the Pokémon Center; speaking to her will result in a Poison Barb on the first meeting, and a Relax Ribbon on subsequent meetings. The Fisherman inside gives out the Old Rod, and another patron gives out two Lure Balls. Smash the rock outside to reach a Shell Bell, and enter Union Cave.

Union Cave

Union Cave, 1F
Union Cave, B1F
Union Cave, B2F

Head northwest to reach an X Attack, then detour down to B1F for TM39 (Rock Tomb) and an X Defend. Head south past two Hikers and pick up the Great Ball near Firebreather Bill. Grab the Potion sitting off to the west, then head southeast from Poké Maniac Larry to reach an Awakening, and the exit to Route 33.

There is an Elixir in the northeast corner, and a Hyper Potion on the platform near Ace Trainer Nick. A wild Lapras appears in the southern pool every Friday.

Route 33

Route 33

Route 33 is a short path that connects Union Cave to Azalea Town in the west.

He informs you that Team Rocket has seized control of the well and is cutting off Slowpoke tails to sell, before rushing off to save the Pokémon.

Slowpoke Well

Kurt scared off the guard outside, but slipped while entering the well and landed on his back. As he is temporarily incapacitated, it's up to you to chase off the other Rockets and save the group of Slowpoke.

After defeating the three other Rockets, you meet the first of the Rocket Executives. Proton introduces himself as the "scariest and cruelest" member of Team Rocket before challenging you to a battle.

Defeated, he and the others disappear. Kurt's back is feeling better now, and after checking on the Slowpoke, shows you back to his home. As thanks for saving the Slowpoke, he rewards you with a Fast Ball.

Apricorn Ball Effect
Blk Apricorn Blk Apricorn Heavy Ball Heavy Ball Better for heavier Pokémon
Blu Apricorn Blu Apricorn Lure Ball IV Lure Ball Better for Pokémon hooked by a fishing rod
Grn Apricorn Grn Apricorn Friend Ball Friend Ball Makes a Pokémon more friendly

Red Apricorn Red Apricorn Level Ball Level Ball Better for lower-leveled Pokémon

With the Rockets gone, it is now possible to challenge the Azalea Gym.
