When you reach Slateport City, Captain Stern will be interviewed by Gabby & Ty. But suddenly, Team Aqua's Archie is on a megaphone announcing the stealing of the submarine. head inside the harbor to find Team Aqua's other executive Matt and Archie, who gets away to their hideout in Lilycove City. If you have a scanner, he will trade either the DeepSeaScale or the DeepSeaTooth, which are needed to have a Clamperl evolve into both Gorebyss and Huntail respectively, for it and you will receive either them before you head on.

Now that your back at Lilycove City, you can surf north to Team Aqua's hideout. You want to get to the submarine and find Archie! There are several teleport platforms scattered about, which you will need to use to get to the top floor. The room with the Master Ball can be reached after you complete a puzzle consisting of a room with 3 teleporter choices (left, middle, and right), where you progress forward to the next 3 teleporters if you choose the correct teleporter, or go backwards if you choose the wrong one. Once you reach the puzzle, take the left teleporter, then the middle teleporter, the left teleporter, the left teleporter in the next room to the room with the Master Ball. This is the only Master Ball you will ever find in the game without getting a winning lottery ticket in the Lilycove Department Store.
The Fortree Gym specializes in Flying Pokémon, which take serious damage from Electric, Rock, and Ice moves. The Gym is fairly straightforward, with a single path leading up to the Gym Leader's lofty perch. The only obstacles are turnstiles, some of which can only be spun in certain directions. Pass through the first two turnstiles to reach Bird Keeper Humberto. After that, spin the third turnstile clockwise to reach Picnicker Ashley and Bird Keeper Jared. Spin the fourth turnstile clockwise, then do the same for the fifth. Go back to the fourth and push the larger side southward, then spin it clockwise again. Pass through the fifth turnstile again to reach Camper Flint and Bird Keeper Edwardo on the other side. Defeat Bird Keeper Darius to the west, then there are only three turnstiles left. Spin the smallest one counter-clockwise without walking through it, then pass through all three in a counter-clockwise circle. Push the larger side of the southeast one eastward, then go northeast to reach the Gym Leader.

Winona starts off with Swablu; not very threatening on its own, but Mirror Move executes the previous move used by the target, and Perish Song causes any Pokémon on the field to faint in three turns. Her Tropius relies on the sun; Sunny Day both doubles its Speed due to its Chlorophyll Ability, eliminates the charging turn needed for SolarBeam while active. It also makes Synthesis more effective, restoring 66% of its HP rather than the usual 50%. Her Pelipper takes massive damage from Electric attacks. Rock moves are also effective, but Rock Pokémon should be wary of its Water Gun. Skarmory has several resistances and a high physical Defense, which may rise even higher due to Steel Wing. Sand-Attack makes it harder to hit, while Aerial Ace's perfect accuracy lets it reliably land a hit. Due to its Dragon typing, her Altaria takes only normal damage from Electric moves. Rock moves will be more effective, and Ice moves are greater still. It can target unsuspecting Electric types with Earthquake, and can raise its Attack and Speed with Dragon Dance.

After his defeat, leave the hideout and heal your Pokémon at the Pokémon Center, as you likely need to do so. The location of the next Gym is Mossdeep City, which is at the eastern end of 124.
Upon her defeat, Winona awards you the Feather, which ensures obedience from all Pokémon up to level 70 and enables the use of Fly in the field. This move allows you to instantly revisit any city or town you've previously explored. She also hands out 40 as a prize, and registers herself in your PokéNav.

Route 124
A short time after you leave the Gym, you receive a call from Scott. He's impressed that you defeated the Fortree Gym, and wonders if you could be the Trainer he's been searching for. He also reminds you that he'll keep cheering for you from the sidelines.

124 is a large water route between Lilycove and Mossdeep City. Follow the route as it bends southeast. You will encounter several dark patches as you navigate the waters: these are dive spots that provide access to the underwater portion of the route, although you will need 08 (obtained later on) in order to use them.

Route 121
Compared to its neighbor to the west, 121 is smaller and more straightforward. 122 runs off to the south, while Lilycove City lies to the east. The north side of the route is home to the Hoenn, a park that attracts Trainers from across the region.

Diving Treasure Hunter
A Sighting
The Diving Treasure Hunter is a man who lives in a small hut on an island near the eastern terminus of the route and will exchange colored Shards for evolutionary stones. Shards can be found held by certain underwater Pokémon. This is one of the few ways to obtain evolutionary stones, so take advantage of this guy!
It's not long before you catch a glimpse of Team Aqua. These Grunts are in a rush to reach Mt. Pyre, and take off to the south.

Safari Zone (optional)
The Hoenn gives Trainers a chance to encounter all kinds of Pokémon. It is only open to Trainers participating in the Hoenn Safari Zone, where Trainers must use unconventional tactics to try to catch these Pokémon. Admission is pdollar500, and entrants are given 30 Safari Balls to be used and a limit of 500 steps taken before the game is over. The varied terrain means that some areas are only accessible by Acro Bike or Mach Bike. A Pokéblock Case is also required.

{| {| class="roundy" style="background: #hoenn color light; border: 3px solid #hoenn color;"
The four quadrants to the north and west of the building are open to all Trainers. Two additional quadrants to the east will be under construction until you receive the national Pokédex.

Safari Game
In a Safari Game, Trainers must use unconventional tactics to catch wild Pokémon. Rather than use your own Pokémon in battle, you are only allowed to throw Pokéblocks to entice the target, making it less likely to run; or go near, which makes the target easier to catch but more likely to run.
In addition, there are several Pokéblock feeders scattered throughout the park. Each feeder can accept a single Pokéblock at a time. Any Pokémon encountered in the feeder's range of five steps will have a Nature that is attracted to that type of Pokéblock. The feeder's effect dissipates after 100 steps are taken.

Shoal Cave is the only place in where wild Spheal and Snorunt can be encountered. The cave has several levels of terrain, only reachable during certain times of the day, due to tides. During high tide, you may access different areas by Surfing that could not be accessed on foot during low tide. This feature greatly limits the amount of area that you can access, but at the same time, allows you to explore areas that can not be explored when the cave isn't flooded.

Four Shoal Salts (which can only be found at low tide) and four Shoal Shells (which can only be found at high tide) can be found in the Shoal Cave. If you pick up all four of each, you can give the ingredients to the old man in the first room of the cave, and he will make a In-battle effect item for you. You can get infinite Shell Bells, Shoal Salts, and Shoal Shells this way, because every time you have a Shell Bell made, the ingredients reappear.

Mossdeep Gym
As you might have noticed, the seventh Gym is located here, led by Tate and Liza who will challenge you to a Double Battle! The specialty here is in Psychic Pokémon. The highest-leveled Pokémon in the Gym are Level 42, so training to at least that level before challenging the Gym is recommended. When you're ready, enter the Gym.

Similar to Saffron Gym in Kanto, Mossdeep Gym contains a series of rooms connected by warp tiles. Each room contains several Trainers, as well as obstacles on spinners that rotate when certain tiles are stepped on, changing the path and often bringing you right into the lines of sight of the enemy Trainers.

As stated before, the Trainers here use Psychic Pokémon, which are weak to Bug-, Dark-, and Ghost attacks. Psychic-types are strong against Fighting- and Poison-types, so don't use those Pokémon in this Gym challenge.  Dark-types are immune to Psychic attacks, and Dark-type moves can be learned by a wide variety of Pokémon, so be sure to use that to your advantage here.

Interior
On 1F, talk to the old woman in the northeast corner. Concerned for your safety, she gives you a Cleanse Tag, which reduces the wild encounter rate when held by your lead Pokémon.

On 6F, pick up 30 from the south side before falling through the nearby hole in the floor. On the south side of 5F, you find a Lax Incense, which boosts the holder's Evasion by 5%. Fall through the southeast hole to return to 4F, where you find a Sea Incense. This item gives Water moves a 20% power boost when held. These Incenses also allow Wobbuffet, Marill, and Azumarill to produce Wynaut and Azurill Eggs at the Day Care.

Exterior
Reaching the summit means a long climb up the mountainside. Be sure to collect 48 and the Max Potion before moving on.

{{Party|color=psychic color
Summit
|headcolor=psychic color light
When you reach the summit, you are finally able to catch up to Team Aqua. Show no mercy to the four Grunts lining the path as you advance northward. Upon reaching the mountain's highest peak, Archie informs you that Maxie and Team Magma beat them to the summit, but he also got what he wanted, and steals the Red Orb from its altar! Like your last meeting atop Mt. Chimney, he doesn't have much time to waste on you. He orders his team to fall back, and the group disappears in an instant. Afterward, the elderly woman caretaker tells you that the two Orbs belong together and must never be separated as they are now. She says that although Team Magma showed up first and was able to steal the Blue Orb, they left something behind in their haste. She gives you the Magma Emblem, in the hopes that it may be useful.

When you challenge the Gym Leaders, they will send out Claydol, a -type, and Xatu, a -type. Claydol knows Earthquake, a powerful Ground-type attack that will hit both your Pokémon unless they have the Ability Levitate or are Flying-type. Note that all of Tate and Liza's Pokémon are immune to Ground-type moves due to this very fact. Xatu also has the powerful attack Psychic, the Rock move AncientPower, and the defensive move Light Screen, which reduces Special Attack damage done to its team by one-third. It has a huge number of weaknesses, however: Ice-, Electric-, Ghost-, Dark-, and Bug-type attacks will all do super-effective damage to it, so use moves of those types to take it out. Claydol, on the other hand, is weak to Water-, Grass-, Ice-, Ghost-, Dark-, and Bug-type attacks.

Once Xatu and Claydol are taken care of, the next Pokémon will be Solrock and Lunatone. These two are both Psychic/Rock-types, and are therefore greatly damaged by Water, Grass, and Steel attacks as well as the usual Psychic-type weaknesses of Dark-, Ghost-, Bugs. Solrock knows the move Sunny Day, which raises the power of Fire attacks.  However, it also knows SolarBeam, a Grass-type move with 120 base power that will not need to waste a turn for charging during sunny weather. It also takes advantage of Sunny Day to give boost its Flamethrower attack. Grass-, Bug-, Ice-, and Steel-types will need to watch out! Lunatone is more defensive, with Light Screen, Calm Mind, and Hypnosis to make your Pokémon fall asleep, as well as Psychic.

When they are defeated, Tate and Liza will give you the Mind and 04. Exit the Gym using the warp tiles and then head to the Mossdeep Space Center.

Space Center
At the Mossdeep City Space Center, you will find that Team Magma has taken over the building. After failing to take control of Groudon, Team Magma is trying to obtain rocket fuel to use to make Mt. Chimney erupt. The group sent a letter to the Space Center, informing them that they will take the rocket fuel, which has caused a panic.

Enter the Space Center and defeat all of the Team Magma Grunts. On the second floor, the player meets up with Steven Stone and pairs up with him to Double Battle against Maxie and Tabitha.

On the second floor, you will catch up with Steven Stone and fight with him in a Double Battle against two high-ranking Team Magma members— Admin Tabitha and the leader, Maxie. Apparently, their plan was to steal rocket fuel and then dump it into Mt. Chimney to make it erupt. Crazy, right?

Fortree City

Fortree Gym

Fortree Gym

Fortree City Pokémon Gym
Leader: Winona

The bird user taking flight into the world.

The Fortree Gym specializes in Flying-type Pokémon, which take serious damage from Electric, Rock, and Ice moves.

Fortree Gym
The Feather Badge

Upon her defeat, Winona awards you the Feather Badge, which ensures obedience from all Pokémon up to level 70 and enables the use of Fly in the field. This move allows you to instantly revisit any city or town you've previously explored. She also hands out TM40 (Aerial Ace) as a prize, and registers herself in your PokéNav.

A short time after you leave the Gym, you receive a call from Scott. He's impressed that you defeated the Fortree Gym, and wonders if you could be the Trainer he's been searching for. He also reminds you that he'll keep cheering for you from the sidelines.

Route 121

Route 121

Compared to its neighbor to the west, Route 121 is smaller and more straightforward. Route 122 runs off to the south, while Lilycove City lies to the east. The north side of the route is home to the Safari Zone, a park that attracts Trainers from across the region.

A Sighting

It's not long before you catch a glimpse of Team Aqua. These Grunts are in a rush to reach Mt. Pyre, and take off to the south.

Safari Zone (optional)

The Safari Zone

The Safari Zone gives Trainers a chance to encounter all kinds of Pokémon. It is only open to Trainers participating in the Safari Game, where Trainers must use unconventional tactics to try to catch these Pokémon. Admission is $500, and entrants are given 30 Safari Balls to be used and a limit of 500 steps taken before the game is over. The varied terrain means that some areas are only accessible by Acro Bike or Mach Bike. A Pokéblock Case is also required.

Route 122

Route 122

Route 122 is a short, simple ocean route stretching between Routes 121 and 123, with Mt. Pyre standing tall in the center.

Mt. Pyre

Mt. Pyre, 1F
Mt. Pyre, 6F
Mt. Pyre, Exterior and Summit

The towering Mt. Pyre exists to soothe the spirits of Pokémon that have passed on. Hoenn's most beloved Pokémon have been laid to rest here, making the mountain a very sacred place.

Interior

On 1F, talk to the old woman in the northeast corner. Concerned for your safety, she gives you a Cleanse Tag, which reduces the wild encounter rate when held by your lead Pokémon.

On 6F, pick up TM30 (Shadow Ball) from the south side before falling through the nearby hole in the floor. On the south side of 5F, you find a Lax Incense, which boosts the holder's evasiveness by 5%.

Be sure to collect TM48 (Skill Swap) and the Max Potion before moving on.

Summit
