Once a player has stored Pokémon for the first time, Hayley will take the player's Pokédex data and from it, request "Wanted Pokémon", Pokémon that are typically not yet in the player's Pokédex (although once the player has caught a lot of Pokémon, she may request one that the player has already caught). The game will provide the player with all the information on acquiring the listed Pokémon, including information on a Pokémon's pre-evolved form, and if an item is needed to evolve it, where that item can be found. This can be used to both assist and motivate said player into completing their Pokédex. The player is given 10 days to acquire this Pokémon until the post is removed and a new one is made. "Wanted Pokémon" requests are tied to specific game cards, if one trainer deposits a Pokémon that is on another's wanted list, nothing will happen. If all of a player's Wanted posts expire, Hayley will occasionally ask the player to connect their DS so new ones can be made.

Whenever the player brings in one of the "Wanted Pokémon", Hayley will offer to trade one of her Pokémon for it, and the Pokémon received will be one of the following twenty and will know a TM, egg move, or have something else that makes them unique.

All of these Pokémon will have the [[Original Trainer|OT]] Hayley (English) or ユカリ (Japanese) and the [[Trainer ID number]] 01000. Note that all of the Pokémon with specific natures cannot have a different nature, gender, and ability and they cannot be shiny.

===Special Pokémon===
These two Pokémon are only available once some requirements are filled. Once 250 Pokémon are present on the ranch, the ranch will expand and jump to a new level. When this level is obtained, Hayley will add a new Pokémon to the "Wanted" board, {{p|Leafeon}}. When Leafeon is brought to the ranch, she will offer to trade it for her {{p|Phione}}. When 999 Pokémon are present, the ranch will expand and jump to level 25, the maximum level. Once this level is obtained, a new wanted Pokémon will be added. [[Club Look-See]] is a group of people that will come to the Ranch and invite the player to see their ranch. Each member is assigned a number (#1, #2, and so on) and they will appear in order of their number. Each member's ranch has a certain theme, this means that each of their ranches is filled with a certain Pokémon. Each member's Mii also typically bears some resemblance to the Pokémon they have. These are special occurrences that will happen periodically.

After championing it, over a new Elite Four and its previous champion, Lance, Gold/Kris then heads to the Kanto region to challenge its eight gyms, which have changed from three years prior. She is contacted by the Professor to her her briefing. She is to infiltrate the secret storage locations of the Phobos Battalion. There, she shall recover the stolen Pokémon in their Poké Balls. However there are countless Poké Balls at every location. Luckily they had prepared a new device, which she would find useful. The device is called a Link Beamer. She takes the item and accepts her mission.

Lucy then goes to a nearby Lab where she practices with the Link Beamer. After mastering its techniques, she starts her mission of getting the Pokémon back.

Gameplay is similar to the other modes, and Lucy must win at games of Trozei to defeat the generals. However, she also has the ability to send in her own Pokémon to affect the game. At first, she only has {{p|Aipom}} and {{p|Manectric}}, but she will also get other Pokémon such as {{p|Ditto}} as the game progresses.

Beating the Story Mode unlocks a harder Story Mode. Beating this mode will unlock Forever Mode, which is a bigger grid and requires five matched Pokémon to make a Trozei.

Professor P will then say that the Phobos Battalion has the Pokémon in the same place that the second player found it, and the Pokémon can now be found. Each player is assigned a rare Pokémon on their Agent Card. It is unknown if this can be changed are not, making it extremely difficult to find Legendaries.

Another way to find rare Pokémon is to challenge a character called [[Mr. Who]]. Mr. Who is a collector, who collects Poké Balls that fall out of the Phobus Army's planes. For prize coins, the player can challenge him. The main difference is that there are seven columns rather than five, allowing for more possible combinations.
