This is sort of like what Theryguy512 did on his page. But mine just focuses on the similarities to the SEGA franchise series. This includes of course the Sonic the Hedgehog franchise.
P.S. to Theryguy: Feel free to use anything new I mention.

Sonic the Hedgehog
I must mention that it's not just the SEGA Sonic fanchise but the anime and the American comic books as well.

Buizel and Tails

This is probably the most obvious. The two tails spinning like propellers. Not to mention the coloring.
Jigglypuff and Amy

The hair style and the ears. Also they're both pink.
Sandslash and Knuckles

The claws.
Swampert and Big

Kind of an unlikely pairing. A fish and a cat. But you can't ignore the similarities
Glameow and Blaze

There both purple cats.
Luxray and Shadow

Same hair style.
Probopass/Electvire and Eggman

The nose and the stache says it all when compared to Probopass. He also has many similarities to Electivire as well. (Thanks to TTEchidna for pointing that out).

I don't know, I think they look alike. They have teh same tie.
Manaphy and Chao

Both are little watery creaters with the same head shape. Only Manaphy doesn't have any wings or feet.
Metang and Omega

The top half of Omega's body looks like Metangs. Notice the arms more than anything.

Mewtwo and Shadow

Okay, no they do not look a like but their stories are VERY similar. Well, anime Mewtwo's anyway. Both were created to be the ultimate being. They also befriended girls who ended up dying. Also their personalities are alike. They both shared a hatred for humans at first.
On a side note there have been many fan works of the two meeting each other.
Marble and Marine

The first thing I said about Marble was "God she's a lot like Marine". Both girls love to be in charge even though they can't come up with the best plan of action. Also both start panicing when something goes wrong and they're the ones who caused the problem in the first place. And when someone thinks of an idea they both say "I was just going to say that!". Plus their names start with "Mar".
Erica and Amy

Well both are love sick girls that are very over-protective of their men. If they think you're flirting with the guy they like, God help you. And they both where headbands.

Jessie/Jessilina and Ulala

First off, Jessie's uniform resembles Ulala's. And as Jessilina, her hairstyle is similar to Ulala. Also they have the same hair color.

I think Darkrai does resemble a character from the game. I just don't know who they are or have a picture of them.
Billy Hatcher and the Giant Egg

Both are blue penguins with the same facial patterns. They both use water attacks and their names even sound similar.
Pelipper and Pelwan

Partically the shiny Pelipper looks like Pelwan. Being green in all.
Wailord/Lanturn and Boss #2

I don't remember the name of this guy. All I remember is that he's the second boss. Anyway he looks like a combo of Wailord and Lanturn with a hint of pirate.
Camerupt/Rhyhorn/Moltres and Cipher

Yes. His name really is Cipher. Anyway, I think he looks like a Camerupt/Rhyhorn/Moltres combo. The body of Camerupt, the horn of Rhyhorn, and the wings of Moltres.
Stunky/Sealeo and Ritchie

Huh? Ritchie!? Anyway, it has the fur color and spikes of Stunky and the body of Sealeo. Not sure what the head resembles. For the record, it had Ice powers.
