This is the Bulbapedia walkthrough for Pokémon HeartGold and SoulSilver Versions. This walkthrough follows the remade Nintendo DS versions, not Pokémon Gold and Silver.
The guide for those can be found here.

Cliff Edge Gate

Cliff Edge Gate

In order to reach Route 47, fly to Cianwood and step inside the Cliff Edge Gate, just north of the city. Now that Amphy is feeling better, the construction has been completed, and you are free to travel through the cave. After you've obtained HM08 (Rock Climb), you can climb down to the pond, where you can surf and fish for a few Water-type species, as well as a Big Pearl hidden on the northern shore.

Routes 47 & 48

Route 47

As you emerge from the cave, you'll find yourself on the eastern end of Route 47, atop a sheer cliff with only a narrow trail snaking its way to the west. Cross over the bridge, and pick up the Revive lying on the ground behind Camper Grant. Step inside the cave near the waterfall to enter Cliff Cave.

Lower level

On the lower level, you can surf to the west to find a Pearl hidden on the sandy shore. From sea level, you can use Waterfall to reach a patch of tall grass to the east, and a White Flute to the west. Farther west is a tiny shoreline that, after obtaining HM08 (Rock Climb), will let you reach a Wave Incense on a tiny bit of sand, as well as the Embedded Tower.

Embedded Tower

The Embedded Tower

The Embedded Tower is a small cave where a group of foreign legendaries have been spotted. In order to battle them, you'll need to complete a few things first:

  1. Have Professor Oak upgrade your Pokédex to the National Dex mode.
  2. Defeat Red on Mt. Silver.
  3. Obtain one of the Kanto starter Pokémon from Oak.
  4. Talk to Mr. Pokémon on Route 30 to get the Blue OrbHG / Red OrbSS.

This orb will grant you access to the tower where KyogreHG / GroudonSS is waiting. If you manage to catch one and trade the other from the opposite version, Oak will reward you with the Jade Orb, which will summon Rayquaza to the tower. After encountering the Hoenn trio, this area will have nothing left of interest.

Upper level

Route 48

Climb the ladder to Cliff Cave's top floor to reach the upper level of Route 47. When you exit from Cliff Cave, you will almost instantly be challenged by a Double Team. They are TOUGH, so watch out if your Pokémon are below Level 30 or if you don't have any Pokémon in your team that knows a Ground-type move. Follow the winding trail of bridges to solid ground, and you'll find a Lagging Tail near the western waterfall. Walk north, enter Route 48, and cross the bridge to the west — you'll find a large patch of tall grass, and a Nugget beyond the western trees. Head north to reach the new Safari Zone.
