Large puddles of water are a running theme with legendary Pokémon in both Generation III and IV.

Generation III

While puddles of water are quite common in rainy areas such as Route 120 and the nearby Route 121, large puddles appear on both Southern Island and Faraway Island, where Latios/Latias (depending on game) and Mew can be found. Whenever you walk or cycle through puddles, you'll hear the sound of splashing water. You can also see your own reflection in them.

Puddles don't have any real use, but are mainly used for scenery.

Generation IV

Again, in rainy areas, puddles are common. However, puddles of water appear elsewhere as well.

Lake trio

Notably, strangely-shaped pools of water appear in all three caverns below the three lakes of Sinnoh, where the player first encounters the members of the lake trio. What the shapes of the puddles mean, if they mean anything at all, is at the current time unknown. Strangely, however, two circular, smaller puddles indicate where the other members of the trio are relative to the cavern, so that the two pools and the lake trio member make up a triangle.

Lunar duo

On both Fullmoon Island and Newmoon Island, as well, there are large pools of water, with the legendary Pokémon that resides on the island in the center of them, initially. Cresselia is found at the center of a crescent moon-shaped pool, which is a brilliant, bright blue. Darkrai, however, resides at the center of a dark, circular puddle, reminiscent of the new moon.
