Already in [[PS001|the first round]] of the manga, {{Adv|Red}} meets {{tc|Team Rocket Grunt}}s who are after the mysterious {{p|Mew}}. As later revealed, [[Team Rocket]] was trying to clone Mew in order to create an even more powerful Pokémon. The first glimpse of this clone is seen in ''[[PS016|Tauros the Tyrant]]'', when Red infiltrates Team Rocket headquarters in [[Celadon City]], trying to find information about {{Adv|Green}}. He ends up in a secret underground laboratory, where he hears [[Blaine]], working as a Team Rocket scientist, explaining that they need more cells to be taken from Mew to complete the clone.

Unlike previous chapters, in this chapter Mewtwo communicates directly with the other characters via telepathy, explaining that it gained the ability after going through the experience of having a master and leaving him. At first it only communicates with Red and Yellow (being the only ones save his trainer who had earned his respect), but later it starts trusting {{Adv|Blue}} as well. Another person it manages to communicate with is {{adv|Giovanni}}, but only for the purpose of letting him feel its fury.

During the {{chap|FireRed & LeafGreen}}, Mewtwo makes a reappearance as an ally. It first reappears in ''[[PS283|It Takes Patience, Knowledge and a Really Quick Beedrill]]'', where it reveals that it had rescued the injured [[Lorelei]] after her defeat at the hands of [[Sird]]. Although Red is initially confused as to why Mewtwo had shown up, Mewtwo reveals that it wishes to fight with Red against Team Rocket. Mewtwo reveals that after leaving its master—Blaine—it has gained the ability to speak through telepathy, but only to those it trusts, such as {{adv|Yellow}}, Red, and Blaine. {{adv|Blue}} and {{adv|Green}} are shocked to find out the psychic mutant who had so burdened Red in battle in the past has teamed up with them for the battle, but become even more flabbergasted they are when Mewtwo uses a mere {{m|Psywave}} attack that takes out all of the {{p|Unown}} guarding the [[Trainer Tower]] with enough power to be compared to all three of their newly learned Ultimate Attacks at once. They eventually reach the top of the building where Team Rocket again show a display of their cowardly schemes by displaying holograms of the kidnapped parents of Green and {{adv|Professor Oak}} to capture the two trainers, whom Mewtwo then saves and states they were fools for falling for such a trick to begin with. When they enter the tower, however, things would only get worse as the {{p|Deoxys}} Giovanni captured has unleashed an army of clones of itself known as the Deoxys Divides, against whom the three [[Pallet Town]] [[Pokédex holder]]s have a hard time dealing with, and things only escalate for the worse as Giovanni also joins the fray.
They travel to [[Trainer Tower]], where Team Rocket's base of operations is located. Although a group of {{p|Unown}} under Sird's control attempt to attack and stop the group, Mewtwo easily swats them away with its powerful {{m|Psywave}} technique. Upon landing on the Trainer Tower's roof, Blue and Green are fooled by holograms of their kidnapped loved ones and are grabbed by mechanical arms when they attempt to save them. Mewtwo manages to save the two with its spoon and takes the three down to another level of the building. Upon arriving, Mewtwo uses its abilities to help locate {{adv|Professor Oak}} and Green's parents.

The group is soon attacked by {{adv|Giovanni}} who has an army of {{p|Deoxys}} clones—called the Deoxys Duplicates—under his command. While the others face the clones, Mewtwo goes to directly attack Giovanni. Mewtwo uses telepathy to communicate with Giovanni, but only because it wants Giovanni to feel its wrath. Mewtwo attempts to attack, but the Deoxys Duplicates step in to defend Giovanni. Mewtwo tells Giovanni that it refuses to let Team Rocket use Deoxys for their evil plans like they almost did with itself.
Mewtwo explains to Red and Giovanni that it came to battle because it saw itself in {{p|Deoxys}}, the two of them having very similar species names, and wanted to keep [[Team Rocket]] from using Deoxys in the same manner they used him. Giovanni explains that Deoxys, while seemingly alike to Mewtwo, is in fact the result of an alien virus attached to the meteorite that had mutated once exposed to a strong ray, and is now his to command for good. Enraged, Mewtwo charges at Giovanni, but he slows Mewtwo down by restraining it in a special armor called "M2 Bind", which can withstand virtually all Pokémon attacks and slowly sap Mewtwo's energy. {{Adv|Red}}, {{Adv|Blue}}, and {{Adv|Green}} eventually manage to break the armor by using [[Saur]], {{TP|Blue|Charizard}}, and [[Blasty]]'s newly learned ultimate moves, {{m|Frenzy Plant}}, {{m|Blast Burn}}, and {{m|Hydro Cannon}}, at the exact same time from different directions. When Giovanni explains Deoxys's origins and how it's under his complete control, Mewtwo becomes enraged. Noting how powerful Mewtwo can be, Giovanni has the Trainer Tower's computer, R, cover Mewtwo in a specialized armor. Called the "M2 Bind", the armor is designed to restrict its powers. With the M2 Bind surrounding its body, Mewtwo is unable to move while Giovanni makes his escape. Eventually, Mewtwo comes up with a plan and tells Red, Blue, and Green have their Pokémon fire off {{m|Frenzy Plant}}, {{m|Blast Burn}}, and {{m|Hydro Cannon}}, at the exact same time from different directions. The moves' types cancel each other out before hitting Mewtwo, thus eliminating any pain Mewtwo would feel. Now free, Mewtwo takes the chance to destroy R by cleaving the Trainer Tower in two with its spoon.


Free again, Mewtwo departs with Red and Charizard after Giovanni. They catch up with him in [[Viridian City]], where Mewtwo battles under Red's command against Giovanni and Deoxys on Team Rocket's flying battle stadium. The battle proves very long and difficult for both sides, but eventually Deoxys is defeated after it loses its ability to access its [[Form differences#Deoxys|Speed and Normal Formes]], allowing a recovered Mewtwo to strike it with a psychic energy blast, though it fails to kill it as it was in its [[Form differences#Deoxys|Defense Forme]]. The danger is not over, however, as [[Carr]] reveals that he planted his many {{p|Forretress}} all over the battleship, and they are ready to self destruct and crash the ship. To protect his friends, Red asks Deoxys to send Mewtwo and {{Adv|Yellow}} to safety via its "black hole", despite their protests.
With Blue and Green too tired to continue, Mewtwo leaves with Red to chase after Giovanni. They arrive at the Team Rocket battleship, which has turned into a stadium. Red proposes a challenge with him and Mewtwo against Giovanni and Deoxys. After agreeing, the two Pokémon begin a fierce battle. Although seemingly evenly matched, Deoxys's ability to change its Formes gives it a major advantage over Mewtwo. Eventually, the battle is decided when Mewtwo fires an attack directly at Deoxys's core, severely injuring it and rendering it unable to battle.


Mewtwo eventually emerges on the other side of the black hole in front of {{Adv|Blue}}, {{Adv|Green}}, and {{Adv|Silver}} in [[Vermilion City]], holding a sleeping Yellow. Mewtwo is too exasperated to help save Red, but is the only one to notice {{p|Mew}} arrive to help land the battleship safely. Realizing that it finally has someone to trace its roots back to, for he was cloned from Mew's eyelashes - Mewtwo says goodbye to Deoxys, who then flies away. Just then, [[Sird]] of Team Rocket returns and tries to recapture Deoxys with a special beam. To stop her, Mewtwo and the kids jump in front of the beam, resulting in the [[Pokédex holder]]s turning to stone.
Despite this victory, the battleship rages out of control when [[Carr]] goes crazy and announces his plan to crash it into [[Vermilion City]] and blow it up with his ten {{p|Forretress}}. To protect his friends, Red tells the newly-befriended Deoxys to send Mewtwo and everyone else on board the battleship to safety via a black hole. Eventually, Mewtwo, with an unconscious Yellow in its arms, lands near Vermilion City. After the battleship lands safely, Mewtwo is the only one to notice that it was actually Mew who stopped it from crashing. Realizing that since it was cloned from Mew's eyelash, it now has a something to chase its roots back to and thanks Deoxys for the sharing the same sentiments, as well as the battle they had.

Mewtwo manages to destroy the Ultra Balls' releasing mechanism, but Lance reveals that his other Pokémon were outside the entire time, making the attack useless. The attack proves to be too much for Blaine and he collapses. Despite this, Mewtwo continues to attack Lance with the intention of putting its life on the line. Lance manages to stop Mewtwo when he points out that by continuing to battle, Blaine will eventually die from the strain as well. Not willing to kill its Trainer, Mewtwo forcefully sends itself back into its Master Ball.

Gold, Silver & Crystal arc

In the Gold, Silver & Crystal arc, Mewtwo is left in Blaine's laboratory while Blaine participates in the Pokémon League's opening ceremony with the other Gym Leaders of Kanto and Johto. When Blaine meets up with the legendary Entei and becomes its partner, Blaine asks it to use its healing flames to heal his arm and sever the link he has with Mewtwo. Once Entei does so, Mewtwo immediately leaves Cinnabar Island, now a free Pokémon.

FireRed & LeafGreen arc

Mewtwo and Red in the FireRed & LeafGreen arc

During the FireRed & LeafGreen arc, Mewtwo makes a reappearance as an ally. It first reappears in It Takes Patience, Knowledge and a Really Quick Beedrill, where it reveals that it had rescued the injured Lorelei after her defeat at the hands of Sird. Although Red is initially confused as to why Mewtwo had shown up, Mewtwo reveals that it wishes to fight with Red against Team Rocket. Mewtwo reveals that after leaving its master—Blaine—it has gained the ability to speak through telepathy, but only to those it trusts, such as Yellow, Red, and Blaine. Red accepts Mewtwo as his ally, much to the shock of Blue and Green.

They travel to Trainer Tower, where Team Rocket's base of operations is located. Although a group of Unown under Sird's control attempt to attack and stop the group, Mewtwo easily swats them away with its powerful Psywave technique. Upon landing on the Trainer Tower's roof, Blue and Green are fooled by holograms of their kidnapped loved ones and are grabbed by mechanical arms when they attempt to save them. Mewtwo manages to save the two with its spoon and takes the three down to another level of the building. Upon arriving, Mewtwo uses its abilities to help locate Professor Oak and Green's parents.

The group is soon attacked by Giovanni who has an army of Deoxys clones—called the Deoxys Duplicates—under his command. While the others face the clones, Mewtwo goes to directly attack Giovanni. Mewtwo uses telepathy to communicate with Giovanni, but only because it wants Giovanni to feel its wrath. Mewtwo attempts to attack, but the Deoxys Duplicates step in to defend Giovanni. Mewtwo tells Giovanni that it refuses to let Team Rocket use Deoxys for their evil plans like they almost did with itself.

Mewtwo trapped by the M2 Bind

When Giovanni explains Deoxys's origins and how it's under his complete control, Mewtwo becomes enraged. Noting how powerful Mewtwo can be, Giovanni has the Trainer Tower's computer, R, cover Mewtwo in a specialized armor. Called the "M2 Bind", the armor is designed to restrict its powers. With the M2 Bind surrounding its body, Mewtwo is unable to move while Giovanni makes his escape. Eventually, Mewtwo comes up with a plan and tells Red, Blue, and Green have their Pokémon fire off Frenzy Plant, Blast Burn, and Hydro Cannon, at the exact same time from different directions. The moves' types cancel each other out before hitting Mewtwo, thus eliminating any pain Mewtwo would feel. Now free, Mewtwo takes the chance to destroy R by cleaving the Trainer Tower in two with its spoon.

With Blue and Green too tired to continue, Mewtwo leaves with Red to chase after Giovanni. They arrive at the Team Rocket battleship, which has turned into a stadium. Red proposes a challenge with him and Mewtwo against Giovanni and Deoxys. After agreeing, the two Pokémon begin a fierce battle. Although seemingly evenly matched, Deoxys's ability to change its Formes gives it a major advantage over Mewtwo. Eventually, the battle is decided when Mewtwo fires an attack directly at Deoxys's core, severely injuring it and rendering it unable to battle.

Despite this victory, the battleship rages out of control when Carr goes crazy and announces his plan to crash it into Vermilion City and blow it up with his ten Forretress. To protect his friends, Red tells the newly-befriended Deoxys to send Mewtwo and everyone else on board the battleship to safety via a black hole. Eventually, Mewtwo, with an unconscious Yellow in its arms, lands near Vermilion City. After the battleship lands safely, Mewtwo is the only one to notice that it was actually Mew who stopped it from crashing. Realizing that since it was cloned from Mew's eyelash, it now has a something to chase its roots back to and thanks Deoxys for the sharing the same sentiments, as well as the battle they had.

After Deoxys leaves, a severely-injured Sird returns with the intent of recapturing Deoxys. She grabs a Poké Ball and shoots a beam at Deoxys, but Mewtwo, Red, Blue, Green, and Silver jump in the way of it. Although the five Dex-holders are turned to stone, Mewtwo was not.

Diamond & Pearl arc

What had happened to Mewtwo at the climax of the FireRed & LeafGreen chapter was unknown until Sird's reappearance at the end of this chapter. She reveals that the reason for the Pokédex holders' petrifaction was because Mewtwo had clashed with the Pokémon she was intending to use on Deoxys, Darkrai. Mewtwo was revealed to have continued chasing Sird after the Pokédex holders' petrifaction, but eventually lost her.
