Because many of the Pokémon native to Johto are also native to Kanto, for the most part, this is merely a reordered Pokédex list to place related Pokémon closer to their evolutionary kin. This Dex order could be considered a precursor to the more refined regional Pokédexes of Generation III and IV, and the habitat-based list of Pokémon from . Unlike other regional Pokédexes, it includes all Pokémon from both Kanto and Johto, placing those that don't appear in Johto closer to the end.
This Pokédex order could be considered a precursor to the more refined regional Pokédexes of later generations and the habitat-based list of Pokémon from FireRed and LeafGreen. Unlike other regional Pokédexes, it includes all Pokémon from both Kanto and Johto, placing those that don't appear in Johto closer to the end. Furthermore, the New Pokédex differs further from the later regional Dexes in that it includes Pokémon that are unobtainable in Generation II (namely the starter Pokémon, fossil Pokémon (excluding Aerodactyl) and Legendary Pokémon of the Kanto region), which was rectified in  HeartGold and SoulSilver by making all non-Mythical Pokémon in its updated Johto Dex obtainable via normal gameplay.

Interestingly, the order was never referred to directly as the "Johto Dex" in-game in Generation II, instead being called the "New Pokédex", where the National order was referred to as the "Old Pokédex". This discrepancy was validated in the Generation IV remakes (which explicitly refer to their ordering system as the Johto Pokédex), with several Pokémon not in the same order, to allow for the inclusion of the five Pokémon that evolve from Generation I Pokémon and Generation II Pokémon by learning a move (i.e. Lickilicky, Mamoswine, Tangrowth, Yanmega, and Ambipom) as they learn their evolution-activating moves automatically. This new order can be found at List of Pokémon by Johto Pokédex number. Up to #101 (Yanma), Generation II's New Pokédex and Generation IV's Johto Pokédex have the same order; however, the two diverge at #102, which is given to Sunkern in Generation II's New Pokédex and Yanmega in Generation IV's Johto Pokédex.

Newdex
Johto region's Pokédex (Generation II)

This is a list of Pokémon in the order dictated by the New Pokédex introduced in Generation II, putting the Johto starter Pokémon first, and following them with Pokémon native to both Kanto and Johto in a different order, according to their evolution.

Since many of the Pokémon native to Johto are also native to Kanto, for the most part, this is merely a reordered Pokédex list to place related Pokémon closer to their evolutionary kin. For example, in this scheme, Pichu comes directly before Pikachu and Raichu, and Scyther comes directly before Scizor.

This Pokédex order could be considered a precursor to the more refined regional Pokédexes of later generations and the habitat-based list of Pokémon from Pokémon FireRed and LeafGreen. Unlike other regional Pokédexes, it includes all Pokémon from both Kanto and Johto, placing those that don't appear in Johto closer to the end. Furthermore, the New Pokédex differs further from the later regional Dexes in that it includes Pokémon that are unobtainable in Generation II (namely the starter Pokémon, fossil Pokémon (excluding Aerodactyl) and Legendary Pokémon of the Kanto region), which was rectified in Pokémon HeartGold and SoulSilver by making all non-Mythical Pokémon in its updated Johto Dex obtainable via normal gameplay.

The order was never referred to directly as the "Johto Pokédex" in-game in Generation II, instead being titled New Pokédex Mode (Japanese: しんがたずかんモード new-style encyclopedia mode), where the National order was referred to as Old Pokédex Mode (Japanese: ふるいずかんモード old-style encyclopedia mode), in addition to A to Z Mode (Japanese: アイウエオモード AIUEO mode) and Unown Mode (Japanese: アンノーンずかん Unknown encyclopedia). This discrepancy was validated in Pokémon HeartGold and SoulSilver (which explicitly refer to their ordering system as the Johto Pokédex), with several Pokémon not in the same order, to allow for the inclusion of the five Pokémon that evolve from Generation I and Generation II Pokémon by learning a move (i.e. Lickilicky, Mamoswine, Tangrowth, Yanmega, and Ambipom) as they learn their evolution-activating moves automatically. This new order can be found at List of Pokémon by Johto Pokédex number. Up to #101 (Yanma), Pokémon Gold, Silver, and Crystal's New Pokédex and HeartGold and SoulSilver's Johto Pokédex have the same order; however, the two diverge at #102, which is given to Sunkern in the New Pokédex and Yanmega in the Johto Pokédex.
