In Pokémon Mystery Dungeon: Red Rescue Team and Blue Rescue Team, after recruiting Articuno, Zapdos, and Moltres as well as clearing Pitfall Valley and Stormy Sea, Alakazam will recommend speaking to them in their Friend Area, Legendary Island. When visiting them there, they will create the Vortex Stone (Japanese: うずしおのいし Whirlpool Stone), which gives the player access to Silver Trench, where the player encounters Lugia.

This item does not show up in the team toolbox.

In Pokémon Ranger series

In Omega Alpha Adventure 1, Ruby used the Eon Flute on Southern Island to call Latias and Latios. It is also implied that the Eon Flute was previously under Emerald's possession.
