In the {{chap|Gold, Silver & Crystal}}, the artifacts were used to free {{adv|Gold}} from the gap of time inside the [[Ilex Forest shrine]] where the Masked Man had trapped him in.
The Masked Man also used a Rainbow Wing and a Silver Wing directly collected from their respective Legendary Pokémon in order to create a GS Ball. Only a capture net created from these two feathers could contain {{adv|Celebi}} and allow its holder to travel through time without suffering its negative side effects.
In the {{chap|Omega Ruby & Alpha Sapphire}}, {{adv|Ruby}} used the Eon Flute on [[Southern Island]] to call {{adv|Eon duo|Latias and Latios}}. It is also implied that the Eon Flute was previously under {{adv|Emerald}}'s possession.

In Pokémon Mystery Dungeon: Red Rescue Team and Blue Rescue Team, after recruiting Articuno, Zapdos, and Moltres as well as clearing Pitfall Valley and Stormy Sea, Alakazam will recommend speaking to them in their Friend Area, Legendary Island. When visiting them there, they will create the Vortex Stone (Japanese: うずしおのいし Whirlpool Stone), which gives the player access to Silver Trench, where the player encounters Lugia.
