After the player defeats Steven and becomes Champion for the first time, the Delta Episode is unlocked. Once the player loads the game, a cutscene introducing the Delta Episode starts with the Mossdeep Space Center and a warning siren being sounded. A meteoroid is expected to make impact on "a small island southwest of Sootopolis, off of Route 131", presumably Sky Pillar. Uncertain about the nature or origin of the meteoroid, as the meteoroid seems to be able to change its trajectory, Professor Cozmo must devise a plan to keep the meteoroid from landing. Meanwhile, a Team Magma GruntOR or Team Aqua GruntAS named Zinnia, accompanied by a Whismur named Aster, is shown standing atop Sky Pillar switching out her team's uniform for a Draconid cape. She mentions that there isn't much time left, displaying knowledge of the meteoroid's existence, and thinks that the player may have complicated matters by not allowing the "super-ancient Pokémon" (GroudonOR or KyogreAS) to be revived in its Primal form. Regardless, she plans to make use of a Key Stone in order to revive Rayquaza, so it can destroy the meteoroid.
Littleroot Town
The player starts in their bedroom in Littleroot Town, as is normal after defeating the Hoenn League. Downstairs, Mom and Norman are discussing the Litleonid meteor shower which would be viewed in Mossdeep City. Norman has to be at the Gym on the day of the show, thus Dad gives the player a Pair of Tickets and asks them to take Brendan/May with them. After leaving the house, Zinnia stands at the front door waiting for the player. Introducing herself by name, she tells the player that she knows about them and their ability to use Mega Evolution. After Zinnia leaves, the player finds out that she has stolen Brendan/May's Key Stone from them. They tell the player that Zinnia is headed to Petalburg City and that they should go with caution, as Zinnia is a powerful Trainer.
Petalburg City
Upon arrival in Petalburg City, CourtneyOR or MattAS can be found harassing Wally in front of his house. They are looking for a Key Stone as well, their reasons unbeknownst to the player at this point. When the player approaches, Wally insists that he doesn't have the Key Stone and calls the player by name when he sees them behind CourtneyOR or MattAS. This prompts a battle with the Team Admin in an effort to steal the player's Key Stone. When the player defeats them, they tell the player that they are going to Meteor Falls. Wally informs the player that his Key Stone went missing prior to the arrival of the Magma AdminOR or Aqua AdminAS. Steven contacts the player through the PokéNav Plus, a feature that Steven didn't think was possible at that point as Devon is still developing the technology. He tells the player to meet him at the Devon Corporation in Rustboro City.
Rustboro City
Upon arrival in Rustboro City, the player must go to the Devon Corporation upon Steven's request. However, a Scientist will need the player's help to ward off some Team Magma GruntsOR or Team Aqua GruntsAS. After warding them off, Steven invites the player inside and Mr. Stone tells a story to the player. Then Steven asks the player to go to Sootopolis City to meet up with Wallace outside of the Cave of Origin.
Sootopolis City
At the Cave of Origin, the player meets up with Wallace and is instructed to go to the entrance of the Sky Pillar on Route 131.
Route 131
Wallace challenges the player to a Pokémon battle in front of the Sky Pillar. Once he is defeated, he will move over from his spot in front of the entrance and let the player in.
Sky Pillar
The player is greeted by Zinnia when entering the main area. Zinnia then tells the story of the Draconids, one part per floor. When the player reaches the altar, Zinnia will summon Rayquaza, only to find out it doesn't possess enough energy to Mega Evolve. Rayquaza consumes the sparkling Meteorite the player received from Mt. Chimney and challenges the player to a battle. In order to proceed with the story, Rayquaza must be captured. If defeated, Rayquaza resets both IVs and Nature but will remain atop Sky Pillar until the player has captured it. When Rayquaza is caught, Zinnia challenges the player to a final battle, wanting to test her skills against Rayquaza. Upon defeating Zinnia, the player puts a space suit on and rides on Rayquaza's back into space to destroy the meteoroid.
The meteoroid turns out to be a vessel for the once Mythical Deoxys, enabling it to travel through space. It appears at first in the form of a triangle, teleporting from one side of the screen to the other, it returns to the center and grows tentacles. Starting with Mega Rayquaza in their party, the player must battle Deoxys with the chance of catching it. If the Pokémon is defeated and not captured, it will reappear at Sky Pillar allowing the player another chance to capture it.
