This is the Bulbapedia walkthrough for Pokémon Gold and Silver. This walkthrough follows the original Game Boy Color version, not Pokémon HeartGold and SoulSilver.
The guide for those can be found here.

Ecruteak City

Ecruteak City

Welcome to Ecruteak, "a historical city where the past meets the present". The city has an air of mystery surrounding it, with all but one of Johto's legendary Pokémon having ties to the area. Upon entering the local Poké Center, Trainers will run into Bill, the inventor of the PC Storage System. The city holds a few unique attractions; the Kimono Dance Theater, and the twin towers: the Burned Tower in the west, and the Tin Tower in the east.

Bill to the Rescue!

Stop by the Poké Center and you will find Bill. It seems that he has just finished working on the Time Capsule, a service found on every Poké Center's second floor that allows players to "trade with the past". This means that players can now trade between Gold and Silver and the Generation I games. The Time Capsule will take until the next day to be fully operational, but there's plenty to do in the meantime!

Find That Treasure!

Make sure to visit the house between the Poké Center and the Gym. Talk to the guy inside, and he'll give you the Itemfinder. The Itemfinder is a handy tool that reacts to hidden objects, alerting Trainers to items lying hidden nearby.

Ecruteak Dance Theater

The dance studio behind the Poké Center is owned by the Kimono Girls, a group of five sisters that each train one of Eevee's evolutions. After defeating the five dancers, speak to the man with his Rhydon in the audience, and he'll give you HM03 (Surf) as thanks that someone has finally defeated the sisters.

The Burned Tower

The site of the charred, crumbling ruins of the Brass Tower is located in the city's northwest district. Now known as the Burned Tower, it was once as majestic as the Tin Tower in the east. Built 700 years ago, it was said to be the roost of an immense, silver-colored Pokémon. 150 years ago, a lightning bolt struck the tower, igniting a fire that raged for three days. The silver Pokémon that roosted here, and the glorious, rainbow-colored Pokémon that roosted on Tin Tower, escaped to the skies unharmed, and a sudden downpour quenched the fire. The silver Pokémon was chased off by the inferno, while the rainbow Pokémon resurrected three nameless Pokémon that perished in the blaze before flying off as well.

Immediately upon entering the tower, the player is ambushed by their rival. Bring along a Pokémon that knows Rock Smash, or you won't get very far.

152 If the player chose Chikorita: 155 If the player chose Cyndaquil: 158 If the player chose Totodile:

After battling the rival, walk through the western part of the tower, and drop down the hole in the center of the first floor. Players find themselves at the feet of the legendary beasts! At first they do not react to the player, but getting too close scares them all off, racing across the region. Now that you've explored the tower, you can now challenge the Ecruteak Gym.

Tin Tower

The Tin Tower is off-limits to everyone without Ecruteak's Gym badge, but you will not be able to get very far on your first visit. Return here after getting the Rainbow Wing from the Radio Tower Director, and you will be able to ascend to the top of the tower, and challenge Ho-Oh.

Ho-Oh roosting at Tin Tower

Now that you have the Rainbow Wing, you will find that Ho-Oh has returned to its roost at the tower's peak. Head up to the third floor, and jump over the obstacles until you reach the stairs in the northeast.

On 4F, the stairs in the southwest are a dead-end, so you need to take the stairs in the northwest.

5F has many hurdles, so be careful where you jump. To reach the stairs to the sixth floor, start at the center of the north wall, jump south and west around the central pillar, and back to the center of the south wall.

6F is pretty straightforward; just walk to the northeast, west across the bridge, and take the stairs along the west wall.

7F employs the use of warp panels to hide out-of-the-way items; while not necessary, they are helpful. 7F's southern warp panel leads to a series of other warp panels (with a few items along the way) that will ultimately take you to the stairs that lead to the roof. Save your game before attempting capture; there's only one Ho-Oh, so don't risk anything.
It is found at Lv 40 (Gold) or Lv 70 (Silver).

ECRUTEAK CITY
POKéMON GYM
LEADER: MORTY
The Mystic Seer of
the Future

The Ecruteak Gym is dedicated to Ghost-types. Pure Normal-types, like Sentret or Raticate, are immune to Ghost-type moves, so teaching them non-Normal moves (like Surf or Dig) will allow them to damage the ghosts without much fear of retaliation. Be careful of Mean Look, which prevents the affected Pokémon from switching. Not a real problem by itself, but a Pokémon that is trapped because of that move is a perfect target for a curse. Be wary of Morty's invisible floors, and you will reach the Gym Leader in no time.

Ecruteak Gym
The Fog Badge

Once defeated, Morty gives up the Fog Badge, ensuring all Pokémon up to level 50 obey without question. He also gives out TM30 (Shadow Ball), and the ability to surf outside of battle.
Now head west to Route 38.

Route 39 is another short route that connects Route 38 and Olivine City. The MooMoo Farm is located here, but their prize Miltank has stopped producing milk. The only way for it to recover is to feed it a handful of Berries. Once it is healthy again, speak to the man in the farmhouse to get TM13 (Snore), as well as the ability to purchase MooMoo Milk for $500 per serving.

Follow the route south to Olivine City.
